The squid sisters aren't even singing in a real language. I would be more willing to believe that both melodies are a parody of an actual idol song, rather than Atlus knew what EAD had created for Splatoon and made their own version. For it to be an actual homage, Atlus would have had to have known about Callie, Marie, and their song months ago, and create their own version of the song. If this were another EAD game I would say it's possible, but this would be unprecedented for an external studio.
Yeah, they're totally similar, I had to listen a few times to realise they were different. That style of chorus with a pause every couple of syllables is really popular in J-pop, though. You hear it all the time in anime. Here's Pokémon song that does it, for example.

Wouldn't call this an actual cameo, but in the Fortissimo Edition artbook, there are concept art for the Daiba Studio dungeon. One image shows an array of ? blocks on a rectangular floor panel. In the final game, ! signs are used instead.
Not really a cameo per se, and it's probably more of a fun reference they did during conception stage.
