The way I see it, the whole thing's gonna be part-and-parcel in the Pokemon universe, so I don't think it's too big a leap. A thought I like is Qu's PETA-based villain team, and as I've made clear several times I like the idea of a two-villain set-up returning. Here's how I see it: On one end, you have the trainer who is a partner to the Pokemon, as you'll protect them from harm and they'll kick ass for you. Then you have the villain team who wants to make the Pokemon slaves as opposed to partners, so it's basically "Can't fight? Bye." And kill 'em then and there. Then you have the other villain team which wants to exterminate humans because they are cruel to Pokemon.

I'm sure if they hadn't come up with that man in love digging through the Rusturf tunnel to visit Wally's cousin, they would have found another way to join both roads together. Like duh, why would they bother mentioning the player a tunnel if the player isn't going to be able to go through it.
I don't think this has become too different with time. Why is there a graveyard in Lavender Town? Even in the real life I'm not sure if there should exist funeral services for animals, but this has existed since the conception of Pokémon.
And there's no such thing in the games as that PETA organization you guys mention. The Ranger Union is the closest to an organization that cares for Pokémon in general (as well as people and nature) but it's not an enforcer of laws against people who violate "legal" Pokémon rights or anything. Some even let criminals flee at will, under the philosophy that "you don't capture a person; what you capture is Pokémon".

I think all answers to that story are double-edged swords. Everyone in that story end up looking bad no matter what their intentions are. But that's just me. There's no villians or heroes here. Its just a dumb squirrel who got in front of a car and the driver who hit him by accident. People hit animals with cars all the time, its not their fault, its not the animals fault, its just an accident. Now no one is going to try to save a dumb rodent who is not endangered and probably doesn't even know what the hell is going on. I can understand feeling the tragedy over your beloved pet, an endangered animal. But this is just a dumb squirrel. That's what I originally thought Pokemon were. Animals. Not people. Animals you could capture and tame. And after you capture them, then you can feel emotional bond. Like a pet. But a wild Pokemon should be an animal. One you can beat up to make your Pokemon stronger.

That makes sense for Pidgeys and Magikarps which are all over the place and the Ghost-types who are already dead, but what about the clearly endangered Tangela? =P
I shouldn't really talk about abusing endangered Pokemon, I trained my Charizard on Route 21.

Perhaps the strangest thing about Pokemon:
Are they ever even seen accomplishing the feats that the Pokedex says they can do?
Either the thing likes to be full of shit, or the Pokemon are just too lazy.

I believe one i'm heard of is that either Ponyta or Rapidash could jump over Ayers Rock. (That big rock found in Australia also called Uluru or something like that).
Also it does happen to be a reference to the "real world/our world" as well.

I remember a lot of those entries are ridiculous with statistics. 'Tiny fire Pokemon X can have a body temperature of 100000 degree celsius' and 'Rock Pokemon Y weighs as much as 50 elephants' sort of stuff.

Ah, now I getcha. Yeah, that is pretty nonsensical. Further, I really don't care if Ponyta can jump Ayers Rock. Why not say what can I can get it to do? Or talk about some biological detail like with Torchic's being warm to hug (that is friggin' cute, by the way.) Also, don't be stupid with the statistics either like the bazillion degree body temperature.
Also, your comment about a Pokemon weighing as much as 50 elephants is pissing me off. I must mock the entry, but I don't know what Pokemon it is.
EDIT: I get the feeling I've heard this idea before, but I still think it's interesting. It'd be an interesting way to work a few new Eeveelutions in, too. Hate-based evolution. Think about it: Pokemon can evolve by happiness, so we get Pokemon like Espeon, Lucario, and Blissey. But there isn't a single Pokemon that evolves when it hates the trainer. I think that'd make an interesting concept. Of course, only certain Pokemon could do this, such as Eevee (by day, a Dragon-type, by night, a Ghost-type,) but not Pichu or Chansey.

I can remember one statistical entry makes some sense within what Boo Destroyer asks. It's said that Raichu can perform attacks of 100,000 volts. It happens that Thunderbolt, that efficient Electric-type move, is named "100,000 Volts" in Japan.
Hate-based Eeveelutions sounds good for completion purposes. However, it's way easier to reach the bottom of a Pokémon's happiness gauge than reaching the top because of the starting happiness value, and some items make it even cheapier. IDK, I wish there were a more amusing way to make a Pokémon hate you (and Dragon? Poison sounds better for that! ;D)

Then how about adding on "If your Pokemon knows Frustration, hates you enough, and can evolve by hate, they'll evolve."
By the way, the day-hate Eevee almost was Poison- or Steel-type, but I felt that Dragon seemed more appropriate. Besides, you could probably get the Griffin Pokemon, a species and image I have yet to see, unless I'm mistaken.

I have nothing against bird-eye view and I wish that a new one would be in GB style (including running). I already missed Radio and Mobile.
There were few things that I don't like about Shinnoh - Slow Battle - Slow Surfing - A few Pokemon cries (except for 001-251) - Dialga's cry was annoying at first
There is one thing that a Pokemon game forgot since Johto...
