Samus isn't disgusted that the Little Birdie is eating another creature. She is disgusted that the creature makes other creatures kill for it. It's not even a carrion eater- it's something worse.
edit: Here's something spoilery. Little Birdy being a carrion eater of sorts echoes how Ridley regenerates in both the Manga, after being injured by the Federation at Samus' space station, and to regenerate in Other M- eating the dead. Interesting.
Double edit: As for Mother Brain, Mother Brain has no relation to the Aurora Units. That was the fault of Retro for not following established canon. As early as Zero Mission, it was formerly established that the Chozo created Mother Brain to help control the ecosystem of Zebes. The Space Pirates took over it and reprogrammed it to control the wildlife and the Metroids. This was established in the tie in manga to Fusion, written by the same guy who wrote all Japanese Metroid games post-Return of Samus. So don't blame this one on NoJ for ignoring Retro.

About the ending: The Colonel is snickering because he just destroyed the evidence of what happened. That's why he won't let Samus go near Madeline, and gets angry when Anthony shows up alive. He is a part of the splinter organization, and doesn't want the chairman to hear the testimony from Madeline.

So Samus is disgusted by scavengers? That's still stupid.
As for the Aurora Unit thing, I knew they weren't related to the Mother Brain, I knew the origins of the Mother Brain too. But the Aurora Unit was technology that simulated the Chozo's Mother Brain. It wasn't the Mother Brain, it couldn't telepathically control organisms, but it was indeed biomecanical AI with inteligence. And Leon... You got me there. Good one. Still shouldn't have been so anvilicious.

There is little to suggest the Aurora Units were based on Mother Brain, aside from their general design. It's like a mythology gag. And no, Samus isn't disgusted by Scavengers. That's the thing- Little Birdie isn't a carrion eater. He's something much, much worse. Carrion eaters eat dead they just come across. Birdie actually causes the destruction of its prey through puppets.
And I may be putting to much thought into this, but the game does not necessarily contradict Prime 3. Samus was working with the Federation there as a bounty hunter. Not quite the same as what she did here, since she is under Adam's command in OM.

I'd argue that working for the Federation and working with the Federation are two very different things.

I don't remember it manipulating anything. Did it? EDIT: Rewatching the cutscene it seems you are right. But still, I didn't feel like the creature did anything bad... you know before I knew what it was.

I haven't played it, but it seems to me from what I hear that Little Birdie eats by relying on slave labor, which would make sense to me as being repulsive and evil. Am I wrong in thinking Little Birdie's method as slave-driver?

Yes.

Not really slave labor as he's frighting one side to attack another. I think stuff like this does happen in nature.

I'm fairly sure use of fear to cause another creature to bring food is relegated to humans, and more exactly humans who you'd want to see shot, if I read that right, Koops. Someone mind clarifying, though? A synopse of the scene would help me greatly.

Essentially, Little Birdy draws Samus near a nest of Kihunters (The mantis things from Super Metroid) and uses her to kill the hive, as they attack her presumably for being in the hive. When they are dead, Little Birdy starts munching down on the honey/sap stuff from the now broken hive.

Did she say anything? Because now it sounds like car salesman disgust, not predatory disgust.

Yeah, she mentioned that she found the creature disgusting because it used other people to kill its prey.
Also, car salesmen disgust?

"That fucker sold me this piece of shit for HOW much? Fuckin' sleazy-ass cock-head." Sounds less like it now, though. Now it sounds less like opportunism and more actually using her, something that is actually unnatural and tends to crop up as a result of cowardice.

It's actually very similar to kleptoparasitism or brood parasitism. Tricking/ using another creature's ability to kill and get food for it DOES happen in nature.
