The musicians seem to switch places from time to time.
For example, Yukio Kaneoka wrote the music for Donkey Kong, Donkey Kong Jr. and Mario Bros. Then for Donkey Kong 3 the music was written by Hirokazu 'Hip' Tanaka (of Metroid and Balloon Fight fame) and Super Mario Bros. music was written by Koji Kondo. When Zelda II: Adventures of Link came out a lot of people confuse Koji Kondo for writing the music. It was, in fact written by Akito Nakatsuka (Ice Climber, Mike Tyson's Punch-Out).
So, Koji Kondo written the memerorable music we are all know and love but that dosen't mean he wrote all of the music for the entire series.

Besides, even if he did do the famous Mario and Zelda music, that's only a very small part of Nintendo's output.
And don't be fooled... I have heard that Shigeru Miyamoto himself composed the music to the arcade Donkey Kong. He was literally on his own with it.

Oh yeah you're right, Miyamoto did the Donkey Kong himself, but I'm sure he didn't program the game himself?
