James McCloud appears in both the StarFox series and the F-Zero series. In SF he is an anthromorphic Fox but in F-Zero he is a human. In the StarFox Comics he got sucked into another universe, maybe the F-Zero universe (he presumably died in StarFox)? That's not to say that they are the same person though. The ultimate nintendo mystery must be this: Why does Mario have brown hair, but a black mustache?

Well, ever since the first few posts people already talked about what I don't expect. What I was looking for were graphical stuff like what I posted (like the book in Mario Sunshine), story mysteries (for example, in FE8, how did Ephraim know that the Sacred Stones are also called the Fire Emblem? I think he really just made up the name on the spot.), and some coding leftover stuff (Like the GS:LA dog bone).
..............But not things like what you're talking now. Mario's appeareance is not the same sort of thing that I'm talking.
(Well, his hair and mustache - he must have coloured his mustache.)

Some Mario art actually has him with a brown 'stache, though - I think the M&L ones do, for example.

In SSBM there is an 'Alpha' trophy . Does anyone know if it has been featured in any game since? All it says on the trophy info screen is that It'll be in a planned future release.

Yes, it was featured in Doubutsu Banchou (Animal Leader) which was planned for the 64DD, then scrapped and moved to Gamecube in Japan, published by Nintendo.
In a hilarious twist of fate, the game WAS published in the US as well, under the name "Cubivore: Survival of the Fittest", but it was published by Atlus. Quite how this happened I don't quite know... but it means SSBM kinda has a reference to a non-Nintendo game (at least in the US)
The game was never released in Europe, though.

-And yes, there're a lot more of these mysteries.... For example, the star statue in Mario 64 and the 2L84ME in SSBM's barral. (Why is this message being put there? A mystery!) Obviously it's "too late for me", because it's simply too late for the barrel cannons. or have you seen one around after Melee? Or have you even seen one after DK64(putting aside Smash Bros.)? Didn't think so. Edit: Oh yeah! The Paper Mario 2 pic reminds me... In the beginning of the game, Peach writes that she's journeying across the Mushroom Kingdom, so one could assume that Rogueport and the surrounding areas are a part of the Kingdom, correct? But! In the end of the game, Toadsworth says to the captain of the ship to depart for the Mushroom Kingdom at full speed. I can't remember exactly what he says, but something like that. Now what's THAT all about? Hooray for lame mysteries!

also, about the mysteries, in ssbm if u go 2 the trophy lottery and move the c stick all the way up and hold it there, the floral pattern will transfer and appear 2 b something out of the plant dungeon in the wind waker
