Well, the Shamans resemble Black Mages, the Hobgoblins look like Tonberrys, all three of Smithy's main bosses use Fire, Lightning and Water spells, and at least half the enemies get palette swaps with entirely different names later on. Do those count?

There is one more, when you kill czar dragon, he turns into zombone for a second fight. Zombone is an actual enemy in FF3 (Or FF6 for the purists and people who played the recent versions. Actually, his name might be changed in the recent versions because I only played the SNES version.)

Ressurecting an old thread with a supririnsg addition. The Frogog enemy is named Richard in Japan, apparently an homage to For Frog the Bell Tolls. The Ribite is named Richard II, continuing the theme. In addition, Gunyolk is believed to be derived from Gunpei Yokoi's name, but there's really no way to prove this one short of asking Ted Woolsy. It's Japanese name is just Last Dungeon.

"Rasdan" being a shortening of "last dungeon" is an assumption, though.
