Dark Trains and Armored Trains (Spirit Tracks) are some of the most evil Nintendo characters from the last decade.
From Pokémon, a difficult franchise, I'd nominate those that prevent you from running away (speedy Golbat, Mean Look Haunter, all Wobbuffet, etc.) Or ZOROARK! You know what I mean if you've challenged the Battle Subway.

I'd recommend the Black Knight from Radiant Dawn. Though not the type of "scary" Leon's Doma is (mutant, oozing Dark God? *hurk*), just imagine being an enemy unit, being stared down by the Black Knight, his Alondite in your face as he prepares to use Eclipse. You've got to be pissin' bricks. From Pokémon, a difficult franchise, I'd nominate those that prevent you from running away (speedy Golbat, Mean Look Haunter, all Wobbuffet, etc.) Or ZOROARK! You know what I mean if you've challenged the Battle Subway. What, no Darkrai (Generally Ominous figure, Dark Void, Bad Dreams, Dream Eater, high Special Attack and Speed)? Son, Tobias is disappoint.

Gengar is clearly the way to go. It lives to cause fear and misery.

What? Darkrai is not as frequent, and nobody but 2 or 3 people on this forum played Mystery Dungeon (or know Tobias). With Zoroark, nothing beats the feeling of being fooled into thinking it's another Pokémon you're sure you'll defeat. And then it proves you wrong by slashing you to death, hurting your chances to reach the boss battle. That's eeeeevil. (Also in infrared battles, there's no team preview screen).

Darkrai doesn't seem scary at all to me. Mostly because of the Pokédex - "To protect itself, it afflicts those around it with nightmares. However, it means no harm."

A bunch more added there as well as a few reserves. If I use all the reserves as well, then there's still 11 more spaces to fill! So keep 'em coming and spread the word!
Phanto is definitely a good candidate, as is ReDead. As far as scary Pokemon go, Gengar is scarier, but I've put all suggestions down as reserves for now, as nobody put them as first choice. I must say... out of all the Pokemon suggested, Gengar is my favourite choice, but even that's cute compared to something like Dusclops or Banette.

Lol, as far as creepy Pokemon, Hypno should be number 1 on everybody's list.
Birdo as well. Wow, it's only now I've realized how traumatizing Super Mario Bros. 2 is...

I'm assuming Nintendo-only? How about Reapers from Kid Icarus, then? I enjoyed doing one a couple years back - perhaps you'll do the same.

Hey Fry, ya don't mind if I suggest up two more reserves? *cuz, I forgot all about Metroid-series- that's the one which sometimes truly scare the heck out of me... right back to times when I was 10. The scary things in that series is mostly found on 2D-entries of the series: Metroid II, sucha lovely piece of the disturbing childhood. It had those creepy and so differing Metroid forms, Zeta Metroids, Omega Metroids, Gamma Metroids, and Alpha Metroids--- creeps. Meeting each of them was so scary and so disturbingly uncomfortable. So much like a survival horror. And as each grew more difficult and scary to defeat, I was more terrified to even continue the game. And then came the Queen Metroid, which made me realise that all the effort I had to made to overcome my fear (back in those days when I was 10 or something) on those thingies was all for nothing, and I was completely unable to continue the game...(-;_;-) ; Though I beated it some years later because Super Metroid told the ending of that game, so I wanted to see how it went. And don't get me started on Metroid Fusion. Sa-X... just... SA-X. An another great example to make the game itself more difficult and survival horror-style to clear. (-=^=-) SA-X was so memorable for being a doppelganger of your character who could kill you while making you look at more horrifying side yourself, with all the power you got... At least from what I assume from Samus's view. Ya had to run away from that fella like many hecking times, and for a reason. Just look at those soul-less white eyes. I mean, think if you had a doppelganger like that! * Shiver* And when I was revealed that there's MORE than one SA-X... guess my reaction. Oh The Horror. Oh The Determination to clear the game to let Samus to have some good ending on all this creepy events. (-l~i-); I suggest drawing Queen Metroid with all the Metroid Forms near her and another pic could have SA-X.

I don't mind you suggesting them because we still have a fair few gaps and I think most regulars round 'ere have had their choices considered.
However, try and limit how many per series you suggest at once. Do you want the Queen Metroid or the arguably scarier Omega? And you picked SA-X over the horror that is Nightmare?
EDIT: Oh, and Teev... I'm not sure Hypno or Birdo are... scary. They're a bit odd looking, but not the stuff videogame nightmares are made of...

May I suggest Aran Ryan? As far as humans go, it doesn't get much creepier than that. I mean, look at him: Simply horrifying...

Nightmare was quite a beast- he was disturbing. but SA-X was at least a recurring threat. So I found him more memorable than Nightmare. (-l,l-) Nightmare might be labeled to me as "one of those creepy but one-time bosses". Omega Metroid startled me up badly though, I had so bad Metroid II-flashbacks, and then screeching sound as he jumps in. (-l-l-); I thought Samus was done for... but what then happened made me go boosted up to defeat that monster. *Spoilers though* About Metroid II, let's go with Queen Metroid... for the fact that she was the one who made me go so immobile to continue the game for long time... (-=~l-)

I like Aran Ryan as an option! There is something genuinely terrifying about a psychopath. I've always said the scariest movie monster is Begbie from Trainspotting... Aran Ryan goes on the board! Another series represented! ;D As for Young Horsetail... I decided to add your suggestions, then add Nightmare as one of my own
