No, no. No one killed his Raticate. His Raticate ran off thinking "Blue's holding me back. I could have taken all of 'em blind-folded if it weren't for that pussy Blue." So he swam off to train with the Kangaskhan in the Safari Zone and can now use Comet Punch. Because his Raticate was actually THAT FRIGGIN' AWESOME. Blue was just a dumb-ass.

For the record, Blue never asks if you have had a Pokemon die. All he says is "Hey (player name)! What brings you here? None of your Pokemon are dead! At least I can make them faint!"
Speculation as to why HE was there, though, as raged for years. And yes, his Raticate IS gone this time....

Er, yeah. I forgot to check the post-battle dialogue. =/ He caught a Cubone, but was looking for a Marrowak. He said there weren't any left, hinting at Team Rocket killing them. (Outright confirmed in the remakes)

Perhaps the 'know what it's like to have one of your 'mon die' part is from the Japanese version? Dunno just throwing it out there, they tend to change dialogue when localizing.
