I was browsing around YouTube, as I often do, and I found some funny clips from The Simpsons and Futurama that relate to Nintendo and video games. The first video is Homer Simpson acting like Donkey Kong and facing Mario. The second video I actually remember seeing on Futurama. Fry wants to know what life would be like as a video game. This one is brilliant!

Yeah, I've seen both of them. I never identified all of the videogame references in the Futurama episode.
There's also the Simpsons where Bart thinks about stealing a videogame, and Mario, Luigi, Donkey Kong and Sonic all turn up to convince him to take it. Hahaha...

Those were funny.
Donkey Kong also made a cameo in The Simpsons. He threw a barrel to somebody as far as I remember.

There were other episodes of Futurama with Donkey Kong -
The Pilot episode started with an arcade game in the pizzaria, which ended with a monkey throwing barrels at a spaceship.
There's another episode (Bicyclops Built For Two) which sees the Planet Express crew play a game on the internet. Fry dodges barrels thrown by DK in yet another scene.

Darn, I can't watch YT due to modem constraints! Someone on this board had a quote by Fry (like the Futurama guy, not Fryguy) that said "Space. It goes on forever and ever. But then you get to the end and some gorilla starts throwing barrels at you."

Other than that there is the whole subplot of Moaning Lisa about Homer training to become better than Bart at Super Slugfest (basically Punch Out!!).

They actually use a bit of that on the promos for the Daily Show here. Specifically this part:
"experts feel the M for Mature is too vague in describing content... not to mention completely inadequate to describe anyone who actually plays video games".
I also remember seeing a Pacman seen in Family Guy where the ghosts are trying to cheer Pacman up and eventually give up and decide they'll go and see Q-Bert instead.

Groening's knowledge of Mario is only confined to Donkey Kong. And people say Mario is more popular than Pokemon.

It seems to be that way. I don't think it's unusual for someone who grew up in the 70's and 80's who now works full time to dwell on the age when arcades (and Atari) were king.
You'll probably find that about most people that age. Just like I dwell on that late NES, early SNES era, and some people are just so young that they're in the Playstation era.

Drawn Together, an effed up M TV show, has two Nintendo cameo chars.:
An orange Pikachu with an exclamation mark tail, forgot it's name, but it can only speak Japanese and everyone misunderstands it.
A gay 'videogame adventurer' that is blonde and wears green, was on a never ending quest to find his girlfriend, who once transported away by blowing a flute and going into a cyclone.
In Drake & Josh, Josh is obsessed with his GameSphere. His sister also has a 'Pintendo GS'
In South Park, one episode has an Okami GameSphere. Whether this is supposed to mean GameCube I can't say.
In South Park, in the episode Chinpokomon, the boys get obsessed with a new fad called 'Chinpokomon', a play on the japanese word for penis (chinpoko) and Pokemon. There was toys, a tv show, a videogame, and a camp (which was secretly an army camp to send them to bomb pearl harbor).
