My all time favorite will always be Legend of Zelda: Ocarina of Time.

Super Mario 64 gave me a sense of freedom in video games that I'd never thought possible before - I hold this game in VERY high regard, and cannot wai to purchase the DS version and enjoy it all over again.
LoZ:OoT comes in a close second - I always felt amazed when I played it.
And 2D... SMW2:YI for sure - 2D platforming at its finest.
So far, nothing has matched what these games offer in my eyes - maybe the future will change this... maybe it won't...
But, to answer your question more directly, SM64 is my favourite Nintendo game of all time! ;D

Super Mario World 2: Yoshi's Island remains the best GAME ever made, as well as the best Nintendo game. Thank you for posting the correct answer to this question. I could go on about why Yoshi's Island rules by sensibly discussing all of its good points, or I could go on about why Yoshi's Island rules by using "words" like teh and 1337 and a series of exclamation marks and ones, but I don't need to. It speaks for itself.

My pleasure I was lucky enough to pick it up without knowing anything about it, I had no idea who Mario's "twin" would actually be (I secretly hoped it was Wario), and it was probably the first game of that generation that I completed 100% without referring to a strategy guide, hint book or magazine.

Ehh... I enjoyed Yoshi's Story alot more then Yoshi's Island.
And I enjoyed Touch&Go more then either, but that's not really a platformer.

I enjoyed Yoshi's Story as well.
But Yoshi's Island is indeed probably the best Nintendo game.
Super Mario 64 is a close second.
A Metroid game is probably third for me, but I can't decide which one.
