Right... I'll get us started.
I picked up an old hint guide I got from the front of a magazine during the N64 era. It contained a couple of little hidden things in Majora's Mask.
Easter Egg 1: One involved going to Romani Ranch at night, standing on a box near the back and looking up at the sky. You can see a horse constellation in the sky.
Easter Egg 2: If you go to the sword training house on the last day, it will be locked, but after midnight the door will mysteriously unlock to an empty house. Go to the back of the building and smash something to find a secret passage. The sword master can be found inside cowering from the impending doom.
Nice little secrets you're not likely to come across if you just play through normally. However, I doubt this is all that Majora's Mask has to hide. It's a big game with a lot of character interaction. Does anyone know of any more (aside from the Dolphin cameo, of course)?

That second one is something I'll have to definitely check out. I'm currently on a re-play-through of MM (as part of my Zelda marathon run through the entire series from start to end).
I find the game so atmospheric, and that's what makes it great I guess. You really feel that impending doom towards the latter half of the 3-day cycle.
Anyway... easter eggs and such...
1. There's that little Deku type tree at the start, but I guess that's been analysed to death before. But, for those that don't know, he's the son of the Deku butler, and your Deku mask contains his soul. Hence, butler guy is seen mourning next to the tree at the end of the game.
2. If you take that hotal room and look at the crack in the wall at 9.30pm on day 2, the apparently you hear a conversation between Anju and her mother... apparently...
3. If you use the telescope and look at the tall pillars between the observatory and Clock Town, there's a man standing on one waving his arms up and down (like those guys that you rescue from being Skulltulla's in OoT) - I can't seem to find this man without the use of the telescope... mysterious...
