My list of favourites has changed significantly from above. I still love all those songs, but Tunnel Scene (X), 3D Hot Rally and the Ice Climbers music have jumped right to the top of my playlist (and both X and 3D Hot Rally games have been thoroughly played!)
On Parrothead's list he mentions that 3D Hot Rally is a Mario game. It really isn't. They appear on the boxart and that's it. I completed a whole rally in the Monster and two indistinguishable characters get out at the end. I think they're just there to sell it.

Mario and Luigi can be seen repairing the car they are riding in. It can be seen at 05:36 in this Hatsune Miku video. And by the way, I've added Credits (Super Smash Bros.) to my list of favorites.

I only have 5...
Tetris A (because of the nostalgia factor)
Kirby's Dream Land (King Dedede's Theme) again because of the nostalgia.
LoZ: TP Hidden Village because it's so jazzy.
Snake's Victory Theme, because it fits so well with Snake (I think so anyway).
Game & Watch.. Because it's sounds so..... Old School.
Everything else is a bit meh in my opinion....

Title (The Legend of Zelda): This song takes every arrangement of the main theme I’ve ever heard and destroys them utterly. Then it goes, “Hey here’s the dungeon theme too” and my heart goes YAY!
Great Temple/Temple: I love the Temple theme on its own, but something about the addition of the Great Temple makes it even greater. I admit I probably wouldn’t have as much appreciation for it if I hadn’t recently beaten Zelda II for the first time in my life.
Star Fox (Main Theme): It sounds like the theme to a movie I really want to see.
Mario Bros.: There’s just something to horrifically catchy about this song. I find it stuck in my head more than I care to admit.
Ike’s Theme: Someday I hope to have a main theme this badass following me around.
Butter Building: Simply the best arrangement of the best Kirby song in the whole game.
Tetris (Type A): TOTALLY DRAMATIC OPENING leads to a very simple and pretty arrangement of Korobeiniki.
Pokemon Gym/Evolution: What's there not to love? I'm quite a fan of Pokemon music, but this one stands out as the most nostalgic to me.
Hidden Mountain & Forest: This is what the Dark World theme should have been.
It should be noted that the Dark World Theme from LttP is my favorite Zelda (if not video game) music ever and I just can't get into the one in Brawl.

Err....Top 5 for me would be:
Tal Tal Heights - basically the best zelda game for me and this arrangement is supremo
Underworld - Can you deny the awesomeness of this tune? i loved it since i first heard it on Kid Icarus
StarWolf - This and Area 6 are my favourite Starfox themes
King Dedede's theme - So upbeat and crazy. Reminds me of KDL for GB.
Hyrule Field - Dont even know why...but it was good when I heard it during a match

I keep meaning to post here and I keep forgetting, so nerr. Time to get back on the horse!
King Dedede's Theme: It's fast, dramatic, and it reminds me in every way of Dedede and the first confrontation I had with him in Kirby's Dreamland. It's thrilling, and it has such an epic feel to it.
Butter Building: It's more the instruments that make up the song than the song itself, but the end result is a very Peppy peppy mix that, while awesome, would probably have worked better on Green Greens than the Halberd.
Snowman: I love distant, ambient songs, and Snowman fits the bill perfectly. It has a very distinct feeling - like I'm drifting in an ocean in the middle of night. It's very relaxing.
Encounter: Pretty much the opposite of Snowman, Encounter is a very awesome, pulse-pounding tune that fits the atmosphere of a proper Brawl.
Corneria: Not the Melee Corneria, the remix of the original Star Fox song. It's a wicked awesome techno song, and I've always been a fan of the tune.
Song of Storms: First of all, Song of Storms is the most awesome ocarina song in Ocarina of Time; it's catchy as balls and any sidequest relating to it rocks (including dealing with the Windmill guy). Second, it involves Ganondorf's theme, which is something I'd hoped would be included in Brawl anyway - and they added a catchy beat to it to make it sound more ominous. Add in another winner - the Serenade of Water - and you've got an awesome combination.
Super Mario Bros. Medley: A charming, 'I'll go at my own pace' mix. It brings back a lot of memories and actually reminds me a lot of the Mario RPG's traditional post-parade fireworks scenes.
World Map: Pikmin music is very prone to being awesome, and World Map is no exception. It's just groovy.
X (Tunnel Scene): I dunno, there's just something addictively epic about this music. It's hard to not like it. XD
I think that there's only one song I'm disappointed in out of the whole remixed soundtrack, and that's the Star Fox 64 version of Star Wolf's theme; granted, the instruments have been modernized, but by and large it still sounds like the original. While I love Star Wolf's theme, and I liked the faster pace of the SF64 version, a little more variation from the source would have been appreciated - a cleaner, non-synthesized version isn't really enough to wow me over.
And there are a lot of non-remixed songs I'm glad they used for the soundtrack as well; the catchy, high-tempo Molgera Battle and Dream Chaser, the speedy, dramatic Shotgun Kiss, the loner-style Star Wolf (Assault), and the upbeat Ricco Harbor are all choice picks.

Top ten....If the MGS1 theme wasn't taken out, it would had been on the list too, even at number one for a fact. A couple other songs would be here, but it's a topten so....
Eleven would had been Fire Emblem(Melee).
10 Attack(Fire Emblem)- Brings back some memories, my first Fire Emblem game(FE7 released in America), the remix also had my favorite boss theme in it. "Rise to a challange".
9 Area 6(Starfox)- Also brings back some memories, The remix sounded epic and made me want to burst out "THEY BREACHED THE LAST LINE."
8 Whiteland(F-Zero)- I recently got F-Zero for the vc, I always owned X, and I fell in love with this song(Through it was bad in the actual game)
7 Super Smash Bros Melee opening(SSBM)- This remix's drums sounded like the military and I liked it. I also liked Melee's opening so...
6 Battle in the Base(Metal Gear Solid)- I loved this song. This was when you faced Ocelot's unit. I kinda wish they remixed this, it would had been the best.
5 Butter Building(Kirby)- My favorite Kirby song ever as to be on the list. : D Man does it rock. The guitar sounds were nice.
4 New Super Mario Bros theme(Mario)- Through I didn't play much NSMB, this remix was pretty nice.
3 Smashing Song of Praise!(MOTHER)- This was a remix of Yokuba and that Ape like Chimera's battle theme. It sounds like they used the actual insterments used in MOTHER 3. This was a treat.
2 Golden Sun Medley(Well Golden Sun 2 Medley >.>)- Remix of the last boss and the regular attack theme. It reminded me of playing GS2 so much. But could have used the GS1 attack theme.
1 Snake Eater(Metal Gear Solid)- This song played at the opening of MGS3, it was so nice. I'm glad they didn't remix it...., but they took out the lyrics! :[

I think I mentioned doing something similar in another topic. Galbadia Hotel has the most comprehensive collection of SSB songs online that I know of - even having access to four SSB64 remixes that are part of the Original Soundtrack but aren't widely known about. (The remixed songs in question are How To Play, Training Mode, Target Test/Board the Platforms and Yoshi's Story.) The project itself took up fifteen CDRs, so it's a big undertaking. XD
