Another thing about Brawl I didn't like understand was that they never showed the origin of Master Hand or why Ganondorf was serving him. Hell, they didn't even talk about why Tabuu was doing everything he was doing. That kinda pissed me off. One thing Neko and I've noticed while playing SSE is that a lot of it is open to interpretation. I think that's why nobody speaks outside of grunting and Snake going "Kept you waiting, huh?" in that one cutscene. Sakurai has told a story that we're free to interpret however we please.
That in mind, my personal spin on the whole thing is that Tabuu has been manipulating Master Hand since the whole Subspace Army thing started, and "Master Hand" assembled a group of people (Ganondorf, Bowser, Wario, ROB) who would help him dominate This World. Ganondorf, being the most evil and most powerful, is "Master Hand's" second in command (his right hand, lol), and Wario, Bowser and ROB in turn serve as Ganondorf's underlings.
Meanwhile, Ganondorf, who can't walk a straight line any better than a drunk driver pulled over by the cops, plans on betraying everyone to sieze power for himself; Lucas and Pokémon Trainer have already disposed of Wario and ROB switched sides, so that only left Bowser (whom Ganondorf turned into a trophy using the Dark Cannon) and Master Hand. But before Ganondorf could pimpslap ole' Masty, he realizes Tabuu's got the Hand by the tongue (so to speak), and Tabuu procedes to pwn the King of Evil.But of course, I could always be wrong.

Brawl went sooo far and never completed the marathon. It was like.. just there. All these things you guys are talking about are complaints I've had myself. The game is fantastic, but there are just certain things that are like: "why?" There's an insane amount of trophies but they focus heavily on certain series. You'll get Bronto Burt, Bullet Bill, Buzzy Beetle, Bulbin, Burrowing Sneegret, Crazy Redd, and Space Pirate trophies, right? There are weird ones like that in there, that don't seem as necessary as others but beef the hell out of your Kirby and Mario collections. But then you only get four Kid Icarus, Yoshi, or Wario trophies. And they cut back heavily on the amount of "Other Nintendo" trophies, which are mostly all Assists and Kururin/Marionation Gear now with only a few others. No Bubbles. No Sheriff. Not even Tamagon, despite the Devil being there. Personally, they should have let you add your trophies from Melee to the collection to make it feel more complete. That's my opinion. A lot of the trophies are in-game models they borrowed too. Almost all the Zelda ones are just models ripped from TP or WW, and there are examples of some that are just pictures on trophy stands. And what was really weird was that Daisy's only trophy is her in her Strikers outfit, rather than the dress. And another weird thing: all the Pokemon stickers are the models used in Brawl. There's NO official Pokemon art in the sticker collection done by Sugimori or Game Freak. Can anybody explain that at all? Haven't you already gone over this, like, a million times? Nothing's perfect. They could only do so much with the game. Putting in almost everything imaginable from each of the series is like putting all 493 Pokémon in there.

The final god-like badguy suddenly appearing the last minute without much explanation sounds something straight from a FF game. The last boss being a stupid naked butterfly man is probably his doing aswell.

Really I don't think we should take SSE plot to seriously , its a really open story so that people could fill the gaps, SSE itself s feels a lot like an old arcade game (think of Caveman Ninjas, or Bubble Bobble, You weren't thinking about why every think was happening you just played trougth the levels because it was fun) Tei your summary its spot on Thats exactly what I understanded from playing trough the game.

I read this one fantastic thread where the folks came up with a pretty decent interpretation of the SSE storyline.
As follows... In this world where hundreds of video game characters coexist, there is an Island of Ancients populated by Mr. Game & Watch, his people, and then ROB, and his people. Tabuu was a crazy villain who wanted to destroy the world and turn it into nothing and so he had the Game & Watches enslaved and used their liquid crystal to create Shadow Bugs and his Subspace Army. The robots were also enslaved and ROB had no choice but to recreate himself as the Ancient Minister and work for Tabuu. Master Hand and Crazy Hand were deities of this world, while Tabuu was sort of like... some uber deity. So when he mastered control of one hand, he was able to persuade a few of the villainous characters to follow "Master Hand." Ganondorf, Bowser, and Wario all joined. Dedede was also asked, but refused. As he knew they would be coming for him eventually like all the other heroes, he attempted to capture as many as he could to take to his lair and turn into his own minions using Dedede Badges. Or, at the very least, keep in his Castle to protect him. At some point Meta Knight was fought and escaped but he lost the Halberd to the Subspace Army. Snake snuck aboard, and we get all the other characters popping up at their respective times. Sonic reserved himself to the very end in case the heroes would need him for the final fight. As far as the villains becoming good, Ganondorf meant to overthrow Master Hand. But when he realized a greater evil controlling him, he flipped and was turned into a trophy. Bowser obviously wanted his revenge on Ganon, while Wario was only in it for fame and glory anyways. Other characters like Rayquaza, Pokey, etc. were simply victims of Tabuu's influence and search for "the most powerful."

My theory is going to follow once more. And probably kill the topic while I'm at it.
Smash Bros and Melee were both tournaments that were caused by the Master Hand bringing people from various worlds and dimensions into random worlds of the Nintendoverse and ultimately, the Emissary world in Battlefield and FD. After Master Hand was defeated in both games, the tournaments went on for fun.
Brawl comes.... the tournament happens after Emissary. Tabuu, a creature from another world, has big plans. The first thing he does is trounces Master Hand and impales the back of the hand with chains of light. Master Hand is used as a puppet for the rest of the story. Going to the Island of Ancients, he wipes out the ministers and robots that ruled the world (making me think this world is where the Robot Series took place, and the island had the old lab Hector had in his games). The Minister became very depressed that many of his friends were killed, and was horrified that Tabuu forced him to soon take apart the very world he watched over, and at the expense of his remaining friends. Hoping that doing this will spare at least a few of his friends, the Minister reluctantly agrees.
The first Nintendo character brought to the world that wasn't already there... was Mr. Game&Watch. Tabuu discovered the LCD that made MG&W could make a deadly bug, one that could form into minions for an army. Subspace was made as a lair for Tabuu and his puppet, and the Subspace Army was made.
Tabuu enslaved MG&W and went on to bring in villains and antiheroes. Bowser, Ganondorf, Dedede, Meta Knight, Wario, Ridley and Porky were all brought in. Using the guise of Master Hand, a foe Bowser and Ganondorf both knew the power of, he got the alliance of the two promising great power from the destruction of this world. Their greatest enemies could be destroyed in the progress. Ganondorf was selected as the second-in-command, Bowser and Wario were made enforcers. Ridley and Porky both were brought in to destroy their own enemies once they came into the world. When that happened, Ridley stole Samus' Power Suit and brought it to Ganondorf for them to make Samus clones, and Porky prepared to hunt down Lucas and Ness (presumably to get rid of a threat in Mother 3, maybe? That could add to this). Bowser and Wario were given Dark Cannons and assigned to capture trophy forms of the heroes around the world.
Meta Knight was brought along with his Halberd. The Minister, now deemed Commander of the Subspace Army, took the Halberd, and assigned MG&W and new copies of him to occupy the bridge. Meta Knight vowed to hunt down those who stole his ship... while Dedede was offered an alliance by Master Hand around the same time. When Dedede refused to take part of a more villainous plot, Tabuu tried to sway him by showing his true form. Dedede refused again, and decided to counterattack their plans. He planned to make his own army of heroes and arm them with badges to restore them to life when needed, to defeat this greater evil. Essentially, Dedede was doing what he did in Kirby's Adventure: planning to stop the source.
When all these heroes and villains showed up, a lot of them took to nearby habitats that fitted their personalities. Some found locations copied off of their own locations in their worlds (Castle Dedede, Castle Altea, Kongo Jungle, Skyworld and the Palace in the Sky), while others decided to start a new Smash tournament in a floating stadium. This is where the game began.
Be noted the Minister changed his mind on what side he was on when he realized Ganondorf intended to sacrifice all of the Famicom Robots, sparing none. The Minister ended up losing everything just for the creation of the Subspace Gunship.
