Right, onto my missed music, with links to MP3s. I would have liked all of these to have been remixes. I've picked stages where I think they're best suited.

Mushroomy Kingdom (Overworld)
Super Mario RPG - The Road is Still Full of Dangers
Despite the problems with sourcing Super Mario RPG music, its still true its got one of the best soundtracks of all Nintendo's games.
Super Mario RPG - Beware the Forest Mushrooms
And again, this is possibly the most famous song in Super Mario RPG.
Mushroomy Kingdom (Underworld)
Super Mario RPG - Barrel Volcano
Again, if you're looking for good Mario underground music, you can't beat Barrel Volcano.
Mario Circuit
Diddy Kong Racing - Title
Diddy Kong Racing had some great music, and I really think Mario Circuit should have represented more of Nintendo's racing games - the Excite Truck remix should be shoved in with F-Zero or something.
Stunt Race FX - Main Theme
I love this game, and I love its music. It wasn't exactly popular, but then neither is 3D Hot Rally. Music from the game was supposed to be in Brawl... but was lost along the way.
Rumble Falls
Donkey Kong 94 - Scaling the Tower
It's not long or complex... but the whole final world of Donkey Kong 94 had this high-tension music. And as this is a climbing stage, it fits.
Donkey Kong 94 - Staff Roll
This is here just because it's one of my favourite Nintendo tracks ever. Both this and Scaling the Tower could also work on the 75m stage.
Donkey Kong Country 3 - Stilt Village
Say what you like about DKC3, it was much better than DKC2 (less bugs and a reasonable difficulty curve). The music was also more fun. This was the music played in the first stage, and I love it. I died a little when it was removed from the GBA remake.
Bridge of Eldin
Nazo no Murasamejou - Murasame's Land
Remix this. The final world music from Nazo no Murasamejou is just awesome - especially for 1986.
Pirate Ship
Kaeru no Tameni Kaneha Naru - Main Theme
If you're going to use Kaeru music, Pirate Ship is the best fit for a stage. And if you're going to use music from an obscure Japanese game... use music that's also been in a Zelda title
Norfair
Battleclash - Title
Battleclash deserves some love. This song doesn't start particularly Metroidy, but it gets there, and would be another WTF moment.
Yoshi's Island
Yoshi's Island - Bowser
OK, OK, so it doesn't fit the happy stage at all. But then it's the Bowser battle. The Kirby stage has some jarring music too - but music that also brings back some gaming memories
Halberd
Kirby's Dream Land 2 - Big Forest
All my Kirby additions are from KDL2. I just like this song.
Kirby's Dream Land 2 - Rick's Theme
Kirby's Dream Land 2 - Coo's Theme
It would have been cool if all the animal friend themes were combined - but these two in particular are great.
Lylat Cruise
Solar Striker - Stage 1
Some days I just can't get this song out of my head. And being flying sci-fi yadda yadda, Lylat Cruise gets it

EarthBound - Saturn Valley
Come on! Mr. Saturn's there, Ness has a Mr. Saturn t-shirt... Why isn't the Saturn Valley music in the game?!

Super Mario RPG - And my Name's Booster
Booster and Wario have a lot in common, but even Booster's theme would fit Wario's stage well. Last SMRPG entry, I promise
Wario Land - Overworld (Wario's Theme)
OK, this has been said a couple of times before... but it's true. Why is all the music from WarioWare, when this song is Wario's theme!
Wario Land - Train
Best music in the Wario Land games. It's fast and it's fun, and would fit this stage.
Skyland
Kid Icarus OMaM - Underworld
Yes, this game deserved a nod, even if Japan never played it. Hell, if they're going to use stickers, why not chuck in a little nod to the Western-only release? And watch as the Japanese try importing the game
Distant Planet
Mole Mania - World 1
Mole Mania is one of my fave Game Boy games, so it should get some love! Bit tricky to pick a song from it that fits any stage, but Distant Planet seems like the place to put odd, calm music
Smashville
Animal Crossing - Happy New Year
I'm not particularly into the music in Animal Crossing (at least, pretty much all the music I love is in Brawl anyway). But this song is weird and it's a party! With a bit of a remix, this would be sooo cool!

Mario's Picross - Mario BGM 1
Picross... it's a blessing and a curse. This music is drilled into my skull due to my love for the game. I don't even like this music that much... but it's just so... catchy!
Flat Zone 2
Game & Watch Gallery - Title
Right... Game & Watch stage. We need music. Compose some songs made up of Game & Watch noises. OK, that's two... what else... chuck a Dr. Mario in there? NO! Game & Watch Gallery, you morons!!
Game & Watch Gallery - Manhole
And because the rest of the music in the Game & Watch Gallery series is fairly... eh... chuck in the best one from the original game. Yeah! Manhole!
Of course I could come up with more, but I just listed some of my missed favourites, with particular attention on games with no representation. Some might have been impossible (Super Mario RPG), while others were missed due to some evil scheme (Picross).
If you're wondering where I got these MP3s - I timed and burned them from the ripped soundtracks myself. Except where the timings were already kindly done.
