Some replies...
Tomato Adventure
* The game's name, setting and characters are too odd for people outside of Japan to get used to. (Fact?)
I guess the first one isn't quite the case. Strange names? Super Mario World has it. A lot of Kirby games have it. Setting, yes, I'd accept that.
Yakuman series
* This is Nintendo's series of video games based on Mah-jong, a Japanese board game popular in Japan, but not well known nor played by many people outside of Japan.(Fact)
Like if Japan is the only Asian country in the world! What are you even thinking about? (Hint: You forgot some important fact about Mahjong)
Famicom Wars series
* The series contained too much text to translate.(Fact)
Why is Famicom Wars unreleased outside of Japan? See Fire Emblem. Except that it doesn't have much text to translate before Advance Wars. Game Boy Wars Advance is, like, the first Famicom Wars to contain assive text.
I'm sorry, but I fail to see how factual are your facts.

Metal Combat: Falcon's Revenge
* It wasn't released in Japan, because gamers there considered the Super Scope a novelty item. Also, the Super Scope and the games for the peripheral didn't sell well.(Theory)
Short Order / Eggsplode!
* The Family Trainer (Japan's version of the Power Pad) probably ended up the same way as the Super Scope.(Theory)
Gumshoe
* It wasn't released in Japan due to their version of the NES Zapper ending up the same way as the Super Scope and the Family Trainer.Theory
