I read an interview with Sakurai were he admitted that some companies where quite difficult to deal with regarding their characters and what could be done with them, and he specifically called the Pokemon Company. I guess they decided to use renders of the Pokemon models they already had to avoid dealing with them even more (Or that was all they were allowed to use).
And interesting fact, the Pokemon Company was formed after the release of Melee (which means they didn´t had this problems in Melee) because the Pokemon Franchise had become to big to Nintendo to Keep track on. Nintendo Still has controlling shares on it, but its a separate entity now.

I beilive I remember Sakarai saying that as well (and also to getting licences to other characters in the game) and also there was certain "rules" they had to follow when using different characters. (I think one example for Pokemon is that all the names of Pokemon themselves have to be spelt in all caps, eg PIKACHU, JIGGLYPUFF instead of Pikachu, Jigglypuff. If you don't think this is true check the letters of the names of Pokemon in SSBB and even on the back of the SSBB box in english versions).
It seems odd how even though it is all under one company (Nintendo) they have all these issues with their content in the game.

I really do hate how you can't even resize the stickers as well.
What the hell is that "Teddy" (MOTHER/EB0) thing supposed to be? Looks like a chicken instead of a teddy bear.

"That Teddy thing" is Ninten's fourth party member. He's a big buff kid who's really a nice guy deep down inside. Don't you know anything?
