I'm surprised no one made a thread for this earlier, but there's quite a few cameos/easter eggs in this game.
Cameos.
When purchased from the "extra's" menu and switched on, various logos and emblems appear from games stored on the current Nintendo Wii's memory.

Excite Truck
The Legend of Zelda: Twilight Princess
Mario Party 8
Super Paper Mario
Wario Ware: Smooth Moves
Metroid Prime 3: Corruption (and Retro Studios logos)
Super Mario Galaxy *
Super Smash Bros. Brawl *
* Both came out after MP3:C's release.
And the former black lines on her spaceship turn a "corrupted" blue colour as well.

Easter eggs
Satoru Iwata and Shigeru Miyamoto secret mesages that are accessed by various key combinations in Samus's spaceship. Unfortunately they are both in Japanese but I after searching the web, this what they say in English.
I'm also heard there is another one from a guy named Sakamoto using code 4617. Ever heard of this guy before?
EDIT: Checking the credits from the instruction manual, there are two people with last name Sakamoto, in the "NCL Special Thanks" of the "Nintendo Staff Credits" section, Yoshio Sakamoto and Akiya Sakamoto.

Looked like a reference but is not one and I thought you needed to be informed.
On the Pirate Homeworld,(in English versions) you scan a computer panal that says "project Metroid Dread almost complete" (it's something like that) which sounds like it could be a reference to the Metroid Dread NDS game that has been rumored for years.
The Metroid Dread reference was also removed from the Japanese version of the game and replaced with "Space Pirates data decrypted: Ordnance research and development progress report. The development of Dread-Class Turret is going well."
Retro Studios also confirmed it to just be a concidence in an interview.
I thought I should include this Fry, so you can save time shutting up people who think this is a reference to Metroid Dread. (remember all those horrible StarTropics/F-Zero Zoda discussions?)

Easter eggs
- The 4 lights at the top of Samus's visor are in fact indicators of the current Wii Remote battery power (cool, huh?).
- As Samus get more and more corrupted by the Phazon in her body, one of her eyes will change to a more "corrupted" blue shade and a big "corrupted" blue vein will run down through her face, these can only be seen when looking at your reflection by using the scan visor. When moving the pointer around when using the scan visor, Samus's eyes will actually follow it.
- Mii-bobble head
Still unsure if this one need to be mentioned but you can purchase a bobble head of the Mii you selected for your game profile that wears Samus's Varia Suit and is located in Samus's spaceship. Press the A button to make the head bobble. - Secret voice messages from Nintendo of Japan higher ups.
