The first non-in-series cameo/reference I've found in Rhythm Heaven involves Mario Kart.
In the game Freeze Frame, your task is taking pictures of go-karts racing. At the beginning, there's a "Rhythm Kart" sign, which is in the same style as the rainbow Mario Kart logo from Mario Kart 64.
