I could certainly see a character like Kyle Hyde being an option. Someone gruff, grumpy, but essentially kind-hearted with a childlike curiosity. Although I don't see Miyamoto going for graphical adventure games or RPGs any time soon.
Although another Miyamoto hallmark is taking a series that hasn't done traditionally well and adding his own spin to it to turn it into a huge money-maker. So console RTSs were awful, Miyamoto makes Pikmin. Education games have always been awful, so Miyamoto makes Brain Age. Fitness games have always been lame, so Miyamoto makes Wii Fit.
So what game genres have been left for the crows thanks to their atrociousness? That could be where we find some clues.

Speaking of dectectives, I beilieve Miyamoto has mentioned in the past about the idea of having a dectective/mystery game set on Wuhu island. Also did Miyamoto really come up with Brain Age?

Not really, it was Iwata's idea at first and then handed off to another team, but Miyamoto was quite heavily involved in it to make sure it "worked".

Well I still can see a "point and click" adventure game getting a Miyamoto spin. Games like Zack and Wiki, Phoenix Wright, and even Trauma Center are THERE, and they've all done quite well. Be interesting to see how he takes a similar idea and makes it his own.
OR the other crazy idea is he makes a new platforming series. We all just assume Mario's it, but I could see Shiggy being a little sneaky and coming up with gimmicky but cool new 3D platformer for the Wii. I mean, there are plenty of platformers that came out "back in the day," but as a genre there's very few standards still kicking around and the odd platformer that isn't a franchise tends to be either poor, unpopular, or a licensed game.
Think about it: nostalgia is now hitting well past the SNES days and touching upon N64/Playstation. Wouldn't it be fun to see a modern attempt at the Gex and Banjo games of old?
EDIT: my 14 yr old self would shoot me right now if he heard me call games like "Banjo-Kazooie" old XD

I'am gonna be random here and say that my guess is Miyamoto will be making a game about something related to coat hangers...since apparently thats what he brought to his first job interview at Nintendo which I just learned. Most job candidates would bring a resume and a portfolio of drawings or photos. Miyamoto brought clothes hangers. He had designed and made them for children who were too small to reach closet bars and too young for traditional, hooked, metal wire hangers. "I made a wooden hanger that had a little cross shape which would fit into a notch on the wall. I painted pictures of elephants on them. Besides, if you can think of a game that isn't ridiculously controversial or ridiculously boring about coat-hangers, well, you've surpassed Miyamoto's creativity by ages.
