Inspired by this thread on another forum. I haven't strictly limited this to the games, but also other media.
BUSHI Seiryūden: Futari no Yūsha in Pokémon:
*The character Wokuu bears some resemblance to Victini; they notably share a similar colour scheme and similar 'V' shaped ears, but in the actual game it looks a bit like Sentret as well. (video below - left)
*There is an unused soundtrack in Pokémon Yellow, that may be based on the boss battle with Madake in BUSHI Seiryūden: Futari no Yūsha, composed by Junichi Masuda. It's found in a special soundbank which Red/Blue doesn't have where Pikachu's Beach music, 'printer error', Jessie and James' encounter theme are stored. When BUSHI Seiryūden: Futari no Yūsha was first released in 1997, it was also advertised in its own section on Game Freak's website.
Click Medic in Pokémon:
*Haven't looked in to this game (which Game Freak released for Playstation), but from the looks of it much of the art style is similar to the Pokémon games. Note the artwork of the female NPC with green hair at the beginning of the video. Random fact that likely isn't relevant, but in Generation II, the nurse in Fuschia City has green hair, as well as every nurse on the Pokémon Center's second floors.
Drill Dozer in Pokémon:
*Electivire's cry is apparently an unused sound effect in Drill Dozer.
*School Girl clothes -> Leaf (FireRed+LeafGreen)
Drill Dozer cameos for other games:

*Futuristic clothes -> Pulseman
*Nurse Uniform -> Nurse Misaki Hayama (Click Medic)
Mario & Wario in Pokémon:
*The Copycat in Saffron City is playing a game on her SNES with "Mario and a bucket on his head," a reference to Mario & Wario.
Mendel Palace in Pokémon:
*In Pokémon Ruby and Sapphire, the sumo enemies from Mendel Palace/Quinty can appear in the audience in Pokémon Contests. (I actually thought this was unused, but apparently not)
Pulseman in Pokémon:
*Over the years, Game Freak released a handful of Japanese books covering their early experiences, and early history in video game development. These books included titles such as Satoshi Tajiri: The Man Who Created Pokémon (2003/4) - Satoshi Tajiri himself was one of the authors of this book, which notably revealed some early designs from Satoshi Tajiri's concept of Capsule Monsters. Other titles included Satoshi Tajiri: New Game Design (1995) which gave insight about Game Freak's experiences in TV gaming and the Red and Green prototypes before they were released. Another title was Satoshi Tajiri: A Catcher in Pac-Land (1990). The front cover of Satoshi Tajiri: The Man Who Created Pokémon is an illustration of Pulseman standing with Pikachu, holding a net.
*The Japanese name of S.S. Anne is サント・アンヌごう (St. Anne), the same name as the home computer that Pulseman was born in.
*The Japanese name of the move Volt Tackle is ボルテッカー (Volteccer); the same name as Pulseman's signature move. Pikachu's Volt Tackle final smash in SSBB
*Lisa Hatfield, from Pulseman, once appeared on the logo art of Pokémon Journal at the Game Freak web page.
*Some other possible references, such as a more literal translation of ギンガ団 (Team Galactic) being "Galaxy Gang", the Gunfish and bird enemies in Stage 2 sharing some resemblance to Remoraid and Xatu respectively, part of Barry's theme sounding similar to Pulseman's Neo Tokyo theme and others can be found on this older thread which TV Eye posted in 2009 and Bulbapedia's article.
Speculative references to Creatures, Inc./Ape Inc?
*One of the aforementioned Capsule Monster designs is Gorillaimo (right), who looks a little like Donkey Kong/Gorilla and wears a cap a little like Ninten's cap from Mother.
*I don't really believe this one as being a reference, because this context is Nintendo and Sony, but the default character names in the localized Pokémon Red and Blue are 'NINTEN' for the player and 'SONY' for the rival respectively. These are initialised when the New Game screen is displayed (although you're forced to choose a name) or when the 'Continue' button is chosen when no save file exists.
*Possible similarities in design, as suggested by Poketto... like Red and Ninten and Giegue and Mewtwo.
*In Pokémon Red and Green and other Japanese versions, Sawakita and IIMarckus (I believe) recently found that there is unused text for たまご ('Egg') and ひよこ ('Chick') stored collectively with other unused text like Bronze, Silver, Gold. They can be forced as glitch items, although they likely don't belong there, because in the English versions the lift (e.g. 1F, 2F) text follows on from the item data and can be forced as glitch items as well. (more here) The Egg and Chick may be reminiscent of the Fresh Egg and Chick in Earthbound.
