Yeah...I hate things. So what? Nothing's perfect.
Anyways, while Pokemon is as close to perfection as a game can get (unlike Mario Kart, Pokemon actually improves on its balance issues) there are still some problems that need to be addressed.
Another parallel between Mario Kart and Pokemon is the online aspect. While Mario Kart's online fixes all the problems in single player, Pokemon's online is just...awkward. I'm referring of course to online trading. How many times has this happened to you? You're online looking for an opposite version's Pokemon. Let's say you want to trade a Sawk for a Throh, so you search for Throh. "I want a Level <9 Zekrom for my Level 15 Throh!" First of all...what? Oh wow...they're all like this. Why? How...? WHAT?!
Why isn't there a filter for this sort of thing? Why can't I just go on and be like... "Okay, I have a Level 48 Vullaby that I don't need. I'm gonna search and see if anybody is looking for this specific Pokemon and level! Oh wow! Someone is trading a Level 68 Hydreigon and they're looking for a Level >40 Vullaby? What luck!"
Why hasn't this feature been added? Okay, I'm done.

You're better off putting something up for trade than searching for something. I don't think there's much they can do about the idiots using it, unfortunately. Does anyone ever even trade with those people?!
Something I'd really like is a kind of barter system. You put up what you want to trade, people make you offers, and next time you log in you choose which one you want to take (if any). Sometimes I want to trade but don't really care what I get in return.
Also, not being able to trade for something I haven't seen can be really annoying. Wouldn't be as bad if multiplayer battles added to your Pokédex. Why don't they?

It's because most people generate their pokemon with hacking devices. And a traded pokemon from another country has a higher rate of making a shiny pokemon. And trust me, there would be a lot of ranting if this sort of thing were to be filtered.
As for another online aspect that deserves hate, I'd say the new function that was added in Gen 5, the Team Preview function when batting online. Ruins the surprise factor in battle, now the foe knows what I will switch when I have the opportunity for a good switch, like taking an incoming Hydro Pump or Scald as a Vaporeon w/ Water Absorb or a Gastrodon w/Storm Drain, or when one pokemon on my team is potentially very lethal and even tells what type of team I'm running, like a Stall Team, a Weather Team or a Balanced Team. It's all about surprise (buttseck), and that pretty much ruins it.
Another thing that kind of sucked is not having your pokemon follow you or the awesome interface HeartGold and SoulSilver had. Another thing would be the inability to synchronize Dream World Pokemon, it's tedious to get a DW pokemon with good IVs and nature (most DW pokemon are male). Those are minor things, but I loved having my Ariados follow me around. C-Gear spends most of the time off anyway, since it consumes batteries like Aperture Science Brand Cake.
Not saying Gen 5 sucks, I'm just saying the things that come to mind that were awesome about it (by far the best generation in my opinion, slightly behind Gen 2, with the names and designs of the 'mons is reminiscent of Gen 1 and 2). Dream World pokemon is another way to reinvigorate the battle scene, since now you have Rain Teams and Sunny Teams a plenty. Other pokemon there were quite straight forward (Gliscor being a Tank reliant on Leftovers) are more dynamic and plain bad pokemon (Politoad & Ninetales) are now useable/good/great.

I'm pretty sure most people don't even own hacking devices... Surely if that was the problem people would be putting up legendaries and asking for breedable stuff, not putting up weak Pokémon and asking for legendaries.
Totally agree about the walking Pokémon though. That was a huge disappointment for me.
I may be alone here, but I really miss the height comparison feature of the Pokédex. I used to use that all the time to get the scale right when drawing them.

That was something from Gen 3 I loved to death. It really gave Pokemon like Diglett and Wailord a sense of scale.

I must agree with Kirbychu on how I miss those small features in the pokedex. I used to love launching my trainer skyward with Groudon and Wailord with the weight comparison as well.
Also, battle animations. What teh shit? I used to rant on how unnatural they felt, being static images, but now that they move slightly but don't respond to external stimuli leaves an even more unnatural feeling. Expect for looping their animations slower if in critical state or closing their eyes while still moving, which actually feels even more unnatural. HUGE disappointment, personally.
A way to fix that, in my opinion, would to make the animations similar to the Stadium games, in which a pokemon would sometimes do another animation outside of the basic loop, and expand on that, differentiating them based on their natures and even abilities. A Timid Houndoom should not have the same animations as a Brave Houndoom, and a Levitating Bronzong's animations should differ with a Fireproof Bronzong.

The online trading is awful, 6 out of 7 results always ask for a legendary for the most retarded thing, the other one a level100 charmander/lvl1 victini. It wouldn't be so bad if these stupid requests weren't clogging up the system, pushing away any reasonable trade requests. Either they should allow you to refresh your search to find 7 different people with the same options (or just make a longass list of available trades) or make it possible to effectively filter these requests. Not being able to search for mons you haven't seen yet is pretty annoying too, but I guess it's their way of forcing you to buy their previous games. Ohyeah, the B&W sprite animations are odd too. I'd rather have Pokemon have more basic passive animations, with a few animations/static sprites responding to attacks/getting hit/status effects. Now they're just dancing all over the place without any reaction what's going on, it's weird. Having different animations based on the many possible personalities would be overkill on sprite data though.

Not to mention all the blown up sprites. I get that it's hard to have unique animations for every Pokemon, but if that's the reason we're given this...it's almost lazy. Hell, it would just be easier for them to make every Pokemon in 3D! That way they don't need to make extra sprites for the back and animating would be easier too. Speaking of which, the models in Pokedex 3D look incredible. Why couldn't they do that for Black and White? If we don't have 3D models in the next Pokemon game, I will be pissed.

I'm already amazed they took the time to make idle animations for all 649 Pokémon. To expect them to do animations for all possible combinations of nature and ability for every one of those Pokémon... I doubt there'd be room on the cart, let alone the time it'd take to make them all. Speaking of which, the models in Pokedex 3D look incredible. Why couldn't they do that for Black and White? If we don't have 3D models in the next Pokemon game, I will be pissed. When Black & White came out, I was really worried that the Pokémon would be 3D. That's right, worried! After seeing Pokédex 3D, I think maybe it'd be a good idea on there, but Pokémon battles would've been horrible to look at in Nintendo DS 3D. There's a good reason 90% of DS games used sprites.
