I wonder if people are under the impression that Nintendo started the crossover trend. To me, that would be Konami instead, with the Parodius series being the reason why. Their series started before THIEF's Awakening and Kirby Super Star, and they also went all-out too. They have no problem putting in blatant Bacura-like enemies in their shooting game, or having enemies based on protagonists from Goemon or TwinBee, or condoning the act of shooting down the Konami banner. Outside of that series, though, Konami was still pretty stern-faced as far as my impression is concerned. And for this reason, the Konami I loved died after 1996. Future attempts like Krazy Racers didn't even scratch the surface.
Then there is SEGA. You know, the publisher of Segagaga and Pole's Big Adventure (though the latter pokes fun at the Mario series and has little to do with the company that published it). They make lots of reference to their past (the most recent one being the SEGA-themed 3DS skins) too, and sometimes I wonder what do their fans think of that. I think they're careful to distinguish between references to themselves and their games too, if Segagaga is any indication.
Surprisingly, Sonic Team doesn't do this self-advertising thing more often than I'd have imagined.
Don't know if SNK Playmore counts. I remember being rather annoyed at first when I heard Ralf and Clark were playable in Metal Slug 6.
...And actually, I think the one company that makes the most self-references I can think of would be HAL Laboratory. Seriously. The HAL Room returned since 2004, and Kirby Mass Attack was just full of HAL references (well, except the HAL Room). No Metal Slader Glory references, though. Shame.
