In this thread, we can discuss games that are not strictly owned by Nintendo but are relevant in other ways.
Add other mentions to this list here.
Chee-Chai Alien:
Developed by Creatures (Pokémon affiliate) and released only in Japan, it implemented the Game Boy Color's infrared port. The aim of the game is to extract the dark matter from tiny alien creatures known as Chaliens which you collect from artificial light sources (each with their own minigame that can be unlocked by interacting them in the "Polariton" room, and optionally get all of them. While you do this, you will encounter the "pheromone baddies" who you must battle in minigames and fire rockets into space. This restores the dark matter back to space which was left white.
It appears Nintendo did not originally own the copyright to this series, but after the release of Nonono Puzzle Chalien and Spin Six the copyright was jointly acquired by Nintendo.
Koto Battle:
Developed by AlphaDream (Mario & Luigi developers) and released only in Japan, you battle other characters in kotodama inspired card battles. You can read this article about it originally created by Parrothead. A related game to this is the game Tomato Adventure, which is an RPG where you battle with special command sequences in an aim to save your girlfriend Patharan and obtain the six Toy Parts to defeat King Abira. However it is classed as a Nintendo published/owned game.
Chalvo 55:
Developed by Japan System Supply and released only in Japan, the protagonist of this game, Chalvo, was originally meant to debut in Bound High; an unreleased Virtual Boy. Japan System Supply later released this game in Japan for Game Boy which is a puzzle game where you can bounce around. I don't know why it is called Chalvo 55, however, 5 can be read as "ご" in Japan, so the meaning could be "Chalvo Go Go".
Card Party:
From what I gather this game was developed by ND Cube and published by MediaKite only in Japan, and is a compilation of basic card games. I wrote down a little about it gathered from the back of the box of the game here.
Net de Get: Minigame @ 100
This game was developed by Mobile21 only in Japan, and the copyright is owned by Mobile21/Konami. The idea is that you have a collection of minigames and can purchase more with real currency using the Mobile System GB (powered by a Game Boy Color/Advance, a mobile phone and the Mobile GB Adapter).
Technically speaking this is also the only MBC6 Game Boy Color game, and it has only recently been accurately emulated (I don't know the exact details of that, but many Game Boy Color games have ROM banking, as they cannot load all the data at once, while some save the game). More information here.
As Mobile21 is stated to have been a joint venture between Nintendo and Konami, and they apparently helped develop the Mobile GB Adapter with Missing Link (parent company of Denyusha), this game and some other Mobile21 works (such as Monster Guardians) may be relevant to Nintendo, including the game Koro Koro Puzzle: Happy Panechu! which Nintendo owns the copyright to but is attributed to Mobile21 in the credits.
Denshi no Seirei Chi-bitto
Developed by indieszero for PCs in 1998, from what I gathered when I played what seemed like a demo ages ago it was like a software where you can play around with your desktop with special spirit characters. I don't know much about it though.
Other mentions:
Data East/Paon: Older games in the Glory of Heracles series and the Nintendo published Glory of Heracles
Hudson: Game Boy Wars Turbo (and its special Weekly Famitsu version), 2, 3
Red Entertainment: Robopon (loosely similar to Fossil Fighters in that it is a monster battling series, but themed around robots instead)
