I'm in a suboptimal mood (thanks, political atmosphere), so here's something silly to lighten up myself.
Here are a few quotes that I find memorable and funny — the ones I'd list as my favourite game quotes.
お二人って… 何だか夫婦みたいですよね
(The two of you… for some reason feel like a married couple)
Game: Atelier Lulua: The Scion of Arland
Context: In Atelier Totori, Mimi was Totori's guard and close friend, whose attachment to Totori made them feel like a couple. Fast forward to Atelier Lulua where they're now adults, and Lulua pointed out what many fans think about the pair. The tsundere Mimi got flustered at her comment, but Totori basically agreed.
それともアレですか? お父さんは幼い少女しか好きになれないのですか?
(Is it because of THAT? That Father only likes little girls?)
Game: Fire Emblem Awakening
Context: This is from Nah's C support conversation with her father. Being sharp-tongued, she asked what did her father see in her mother Nowi, given that she looked and acted like a little girl. In the English language localisation (both NA and EU), she instead asked if her father married Nowi hastily because he got her— (the actual game cut the conversation like that)
もぐもぐ…… エーレルラルロ、あんは、もひはひへ……。
(Nom nom…… Erelrar, do roo, herhansh……)
Game: Fire Emblem: Three Houses
Context: This is from the B support conversation between Edelgard and Lysithea. She meant to say エーデルガルト、あんた、もしかして…… (Edelgard, do you, perchance……), but since she's trying to speak while eating, the whole line got garbled, making it a funny moment in an otherwise very serious support chain. Unfortunately, the English version took a different approach, where it was still obvious that she was eating while speaking, but the line itself was clearly audible.

Game: Super Paper Mario
Context: Perhaps the most famous line from Super Paper Mario, spoken by Francis in a series of questions you must say yes to to prove that you're a nerd. The Japanese version has much more generic lines. This was an era when localised versions actually feel more expressive, and it's the Japanese versions that would miss out clever jokes.
Right. Lord Ike, “hero” of the Crimean Liberation, leader of the Greil Mercenaries, and father of Sothe’s children…
Game: Fire Emblem: Radiant Dawn
Context: Towards the end of Part 1, Sothe was singing praises of Ike, someone Micaiah had no idea about up to that point. She added a bit of sarcasm in response to Sothe's overenthusiasm, which is absent in the Japanese version. Speaking of localisation changes, the overseas versions also featured additional weapons and widescreen support.
親切で無欲で痛々しいリア充の人
(Nice, selfless, pathetic person with a satisfying life)
Game: Tokyo Mirage Sessions ♯FE
Context: This is from the last part of Tiki's sidequest. Song writer Tiki=Waifu (a high school girl) has been calling Itsuki "nice person" in the first two sidequests, and in the final sidequests she called Istuki selfless for only asking her to teach him song writing in return, having "an imagination so great it makes him look pathetic" for being able to picture TiKi as a real person, and a リア充 (person with satisfying real life*) when Itsuki said there was someone he wanted to show the song to first. When they parted ways, Tiki=Waifu addressed him as this.

Context: This is the first line from the EXTREME difficulty tutorial. It's another case of a localisation gem, as the Japanese version uses much plainer language.

Game: Super Mario Bros.: The Lost Levels (yes, I checked; it came before Vs. Super Mario Bros. and All Night Nippon Super Mario Bros.)
Context: This is the ending text. It's not particularly funny, but I was impressed to see a 1986 game featuring actually grammatical English rhymes.
