Anyone here like any indie games that were never commercially released? I've been listening to a game called Super Bat Puncher which has great soundtrack but haven't played it yet. blitzlunar.bandcamp.com/album/super-bat-puncher
Additionally there was a Game Boy Color game called Project Infinity, originally planned for commercial release. It became vaporware, until the developer website released the prototype ROM to the public for free.
It seems there is another Game Boy Color game in the same boat, called FGB ("You could imagine it as a mix between Gauntlet, Robotron and Zelda, featuring coop multiplayer (using GB’s link cable), 128 Levels and 50 different Monsters to kill during your adventure.")

What does "commercial release" mean? If properly released but free-of-charge games count, I liked a large range of free games on Flash Player or Windows.
As far as console games go, no, besides the occasional SMW/SM64 hacks.

Really anything that is free to play and the full game can be acquired and played for free legally (and these by nature may be indies). I first intended it to be "public domain" games that can be acquired for free and are not available on any store (e.g. Nintendo Switch eShop) for a price, but perhaps games like Cave Story loosely count (I thought it began free anyway); though they became commercial... Sorry for not explaining in the OP.

Free games aren't necessarily indie. Being free also doesn't preclude a game from having paid versions elsewhere, as you have just noted. But I think I see your point now. (Off-topic, I don't actually like the label "indie", but that has more to do with the annoying fans that won't shut up about them than the actual games. [Insert dissertation longer than anything Cranky Kong can write here]) Back to the topic of free games. There are way too many to list, but I've talked about a few of those before. I'll add the Epic Battle Fantasy series to the list. There's also the Japanese point-and-click game Dragon Girl, but the frequency of updates is astonishingly low. Can't quite recommend Cave Story. The game is good, but the story is a bit too unsatisfying. I've also heard of talks of a sequel, which never happened and we instead got countless ports and remakes.

Mm.. for me it felt that the concept of Cave Story was good, and I like the gameplay in terms of the action/shooting, but split stories (for me) tend to stress me. I don't know much about the story itself though, except the basic scenario regarding Quote and the Mimigas. Additionally though the solution is to view a walkthrough I sometimes didn't know what to do, and the sense of flow/progression didn't feel quite right. I do like Cave Story though and its music, but prefer other games.(Off-topic, I don't actually like the label "indie", but that has more to do with the annoying fans that won't shut up about them than the actual games. Mm, that and the word "indie" may sometimes be used for a game from any small studio(?) and is a selling point because "indie", but the label can be used to differentiate it.. I suppose from your post you mean its like 'Croc 2 is a platformer game, platformer games are amazing, play it just because it's a platformer'.
