Decided to remake this thread since I finished up BT and can make it comprehensive now rather than edit in a bunch.
Banjo Tooie
Banjo's N64

On the file select screen, one of the options, for multiplayer in particular, is Banjo's N64. The box for BT and other cartridges can be seen around the table.
Waverace 64 gag?

I've always thought Blubber's Waveracer shop is a nod to Waverace 64. It's probably not, but I'm including it for completion's sake.
Captain Blackeye and Dream

Among Captain Blackeye's ramblings is him talking about a 'Dream' he had once, as well as his glory being stolen by 'a bear that looks like Banjo'. Both are references to Project Dream and Dream: Land of the Giants, earlier versions of Banjo Kazooie.
Chris P. Bacon's Gameboy Camera

In Jolly Roger Lagoon, Chris P. Bacon can be seen using a Gameboy Color with Camera to snap pictures. Notably, this was preserved even in the XBLA re-release.

Superstash's 'Rare year'

After getting the combination for the safe Superstash in Cloud Cuckooland, Superstash quips he should have remembered it as it's a 'Rare year'. I'm guessing this is supposed to be a nod to Rare's founding, but the thing is, by everything I can find Rare was founded in 1985...

The Big Bazza batteries inside the HAG-1 have "Made by Rareware" on them.
Perfect Dark cameos
BAFTA Award

In the G5 Building mission, you can find the BAFTA Award Rareware one for Goldeneye in the vault.
