Nintendo's R&D seems to have been expanding quite a bit these last four years with the creation/acquisition of five development studios.
The new one in Tokyo (whose name I don't recall) is behind the upcoming Jungle Beat game set in the Donkey Kong universe and it looks promising.
Retro Studios has already proven itself with the release of Metroid Prime and the upcoming Metroid Prime 2 is one of my most anticipated games for this year.
Brownie Brown is the development studio funded (and owned, I believe) by Nintendo and formed by ex-Squaresoft employees responsible for the Seiken Densetsu (Secret of Mana) games. It's only release I know of was Magical Vacation for the GBA which sadly never made it out of Japan (does anyone know if the game's any good?).
Nd Cube is the joint venture between Nintendo and Nintendo's marketing firm. It's responsible for the GBA F-Zero games as well as several GC games published by companies other than Nintendo (Tube Sliders and the Zoids games).
NST barely makes the cut as it's somewhat old for a fledgeling developer (Ridge Racer 64 was released in '00, I believe). NST is responsible for the excellent Mario vs Donkey Kong on the GBA, the underrated Wave Race sequel on GC, the upcoming Metroid game for the DS, and a slew of others. Unfortunately, NST is also responsible for raping the corpse of my NES with its shockingly bad remake of Crystalis.

"EAD Tokyo" is the name you're after.
Brownie Brown have only released Magical Vacation, and from what I've seen of it it's rather good. I have no idea what they've been doing since then, but it better be worth the wait.
Nd Cube only worked on the first GBA F-Zero... F-Zero GP Legend and F-Zero Climax are being handled by Nintendo. Nd Cube also worked on Yakuman Advance, and some other games published outside Nintendo.
NST's games include: - Bionic Commando: Elite Forces (GBC) - Crystalis (GBC) - Ridge Racer 64 (N64) - Pokémon Puzzle League (N64) - Wave Race: Blue Storm (GC) - Nintendo Puzzle Collection (GC Japan) - 1080 Avalanche (GC) - The Legend of Zelda: Collector's Edition (GC) - Mario vs. Donkey Kong (GBA) - They also program the GC demo pod discs and possibly worked on the Famicom Mini series.
Wave Race: Blue Storm wasn't underrated... it was lame! 1080 on the other hand is underrated and awesome. I have occasional doubts about NST, but they have proved me wrong in the last few months with 1080 and MvDK. They also get my vote for bringing the Zelda series to Gamecube, and for working hard on bringing games to the Nintendo DS!

After creating what I consider to quite possably be the best Action/Adventure game ever made, I gotta go with Retro here. I just hope they get to work on a few games other then Metroid.

If Metroid Prime 2 sells as well as (or preferably better than) Metroid Prime then I bet an expansion is on the cards... I'd like to see some more games come out of them.
Maybe they could revive Raven Blade! I wouldn't complain.

I wish Nintendo would go for the colorful names that the Sega development teams did (ah well, those teams are being disbanded now). I actually really liked Wave Race: Blue Storm and was disappointed by 1080. Preferences, preferences. I really wish Nintendo had sealed the deal with Silicon Knights so I could have had them in this poll (well, more because I want to see Too Human on a Nintendo platform).

I love the Mr. Beaks board in 1080:A... I would like NST to make an entire game revolving around Mr. Beaks.
And where's this GBA "It's Mr. Pants!" game Rare was supposed to be working on? That, too, will probably be awesome (maybe)...

Balls... It's Mr. Pants is just "Donkey Kong: Coconut Crackers" without Donkey Kong in it... looks better laid out though. Still... disappointing. I was expecting some kind of adventure game.
But Mrs. Pie is in there...
