As you have probably all noticed, I am amending, moving and changing each stage and the associated music as the ideas come together.
Johans has already noticed that I have changed Mekanos into Kremcroc Industries to improve the familiarity (the one change I would make to his idea is to take out Manky Kong and replace him with Karbine, the cannonball-shooting owl from DKC3).
Other changes:
Having four new Mario stages was overkill, and while the Peach Dome idea was sound, I have changed it into a Wii Sports stage. There's two options here - simply adapt the tennis court idea, or have an island flyover where different areas have different threats (ala. the Delfino Plaza stage).
Pokemon... now here's a game series that covers all the bases. What I'd like to do is basically compact the Pokemon Stadium stages into one, and have all of the different transformations, plus new ones, to cover all Pokemon types. The music is split into Trainer Battle themes (Pokemon Stadium), Town themes (Saffron City), Wild Pokemon Battle themes (Poke Floats) and epic themes (Spear Pillar).
I will also be revising song track names as I go through, and culling and replacing for suitability to the stage idea.

StageSootopolisThis takes place during the time when Groudon and Kyogre had their cataclysmic battle ages ago. Characters fight near Groudon and Kyogre while they are having a battle in the background. They use their signature moves and abilities, and there are lots of Pokémon in the ground, sea and sky. Later, the camera will start surrounding the battle area, allowing us to see the battle from all angles. Characters have to try not to be left out of the screen. After a while, a tremor will occur and a powerful roar will be heard. It is Rayquaza, who came to stop the battle from the skies. After Rayquaza flies away, the loops starts once again. It hasn't been stated where this ancient battle takes place; however, in the present, these Pokémon are seeing battling in Emerald at the center of Sootopolis City, a location that also hosts the Cave of Origin. This stage idea may seem influenced by Spear Pillar, but many fans have had similar ideas much time before Brawl. Songs: SongsTreetop Village- Jungle Jitter (Donkey Kong Country 3: Dixie Kong's Double Trouble). I feel this is great for the stage.
Spear Pillar- Boss Battle (Pokémon Mystery Dungeon). This is for battles against legendary Pokémon. If you don't like the Sootopolis stage idea, then consider this for Spear Pillar as it's epic enough and has appeared in Mystery Dungeon 1 and 2. If you do like the stage idea, then you may ignore this.

I find the stage interesting, but I think you could also add the factor that makes Groudon and Kyorge legendary: ability to "raise mountains and flood the land", or in other words, making Groudon raise dirt platforms from the sea randomly and making Kyogre smash Tidal waves into the land, making it happen Randomly. Maybe when Rayquaza makes it to the stage, the quelling would stop, and the character would be able to jump higher... idk, but it would represent the Air element in Rayquaza... just my thoughts

Huh, looks like a bunch of my totally super awesome tune selections got Fryguy's boot™. Too bad. Anyway I like how both Melee and Brawl have music from different franchises in certain stages. Some ideas I had were Kurukurukururin's Beach music for the Delfino Plaza stage and Excite Bike 64's custom track music for the Port Town stage. As for new stages: one idea I had for Kid Icarus was a stage based on the first batch of Underworld stages, made with either it's original 8-bit sprites or similar cartoony redesigns using the same bright colours. Basically the stage would scroll upwards rather slowly while looping a crazy pattern of blocks, ice, lava and clouds much like in the original games. Obviously lava would be a hazard other then the scrolling screen. Perhaps throw a couple of enemy Shemum and Monoeye hazards in there, but that'd probably be hazard overkill.

Any that got scrubbed I figured wouldn't work on that stage, regardless of how good the song is. In most cases I tried to move them to other stages though. So no hard feelings! Also, I'm going to have to draw Fryguy's Boot now

Underworld TempleFirst and foremost, this was, in fact, my idea (I'm not scamming any of my site's members by saying it's mine just because it's on my site, it is, in fact, mine.) All information about the stage (with regards to lay-out, hazards, etc.,) are listed on the stage but for one: Music. For music... LabyrinthThis was arranged by MazeDude for OC Remix. In its current form it's hosted by my website and was cut short for space, so some information has been changed. This is a pretty good version of the song, by the way. Underworld ...No comment. It's the song in Brawl. As it stands, that's all.

Karbines were exactly what I had in mind for that stage from the beginning. But afterward, I decided on the crosshair thing from the DKC3 factory level in the ice mountain area (K3, it's called). It would randomly appear on this stage and move around. When it catches a player, it locks onto them for a while and goes on with shooting at them. If a player's got one on them, it can be passed onto others by colliding with or attacking them, and so a furious game of crosshair tag ensues...

Captain Falcon's theme from F-Zero GX, would be nice to have another vocal track in the SSB series.
Also makes great music to save a baby on railroad tracks by . . . (okay, it doesn't but the video is amusing to see anyway).

I also thought of this: You know how Melee had the "bigger area" name preceding the stage's name? And Brawl had game-of-origin stamps*? This time, should it be both?
*Only the Mario, DK, and Zelda ones got it right. All the others were overly broad with them, using the whole entire series logos instead of for specific games.

I think those longer names were cut for good reason. They made them a necessity in Melee, and you ended up with things like "Infinite Glacier: Icicle Mountain" and "Yoshi's Island: Yoshi's Island".
I think mentioning which game/series they're based on is OK though.

They weren't really a necessity in those cases. I'll demonstrate.
"Hyrule: Temple" is pretty specific: It's the Temple of Hyrule. Much like the Temple of Jeruselum, we know its name. When converted to Brawl, where they cut out the region, we get "Temple," which could really mean ANY temple in ANY area, so unless you know what Temple it is, it could very well be Woodfall Temple, one of the Temples of Kid Icarus, or even Temple Tempest.
Meanwhile, there's "Eagleland: Onett." Not necessary to say Eagleland, it's like saying "New York City, New York." How many New York Cities are there? One, the one in New York. Now, Onett's pretty small-time, but there aren't any other Onetts in Eagleland and more globally there aren't any (unless I'm mistaken) in the Nintendo library other than Eagleland's Onett, so when converted to Brawl, where the region is dropped, you get "Onett." Doesn't need Eagleland, it's Onett.

I think he means the Melee team made them a necessity as in there being a rule that said "we must give stages a bigger place name even if they don't need it" and so they came up with stuff like the Superflat World. They omitted the mention of Dinosaur Land for the Super Mario World stage, making the Yoshi's Island name a bit ambiguous.
I did like the Melee style, but it's sure hard to come up with canon names in some cases.

In that case, yeah, I agree. But when transferred to Brawl, like I said, we get the even more ambiguous Temple as opposed to the exact location, the Temple of Hyrule, Hyrule Temple. There should be some point where the regional names are allowed so we don't get Temple, we get Hyrule Temple.
