Aha, beat me to it! ;D
Yes, the first line of Super Metroid is parodied in the Figure description for Komayto. I laughed when I saw it.
In fact, I've laughed a lot with this game. Good stuff!
One I'm surprised nobody has suggested, even if it's only a similarity (I'd be very surprised, given the pedigree, if the similarity was not intentional): Pandora's Labyrinth of Deceit is designed like an early 3D on-rails shooter, ala. Star Fox. At one point, the mirage sends Pit flying through an asteroid belt, totally disconnected from the rest of the stage.

Ah yes, I did get a Star Fox feel from that stage, with random 1-2 colored polygons flying at you. The asteroid belt thing reminded my of Out Of This World, and a bit of the level (the one with the reflective pillars I think) reminded me of the last level in Star Fox Assault. Also, when it came to the land section, it felt like a test/debug level.
I think in general it was a reference to Star Fox. And maybe Star Fox 2's walker segments in the land battles, but who would reference that?
Oh, and I don't have the Idol yet but supposedly Fairy Orbitars makes reference to annoying fairies that always want you to listen.

Fairy Orbitars: Tired or pixies asking you to listen? Try these spritely orbitars on for size! They charge quickly, allowing for consecutive charged shots. Their greatest feature is the ability to confuse enemies.
Also a possible cameo in Chapter 2, spoilers for the boss. Highlight to read. Does anyone think that Gaol is meant to be a reference to Samus? She is referred to as he throughout the entire chapter until the end cutscene. She even has some resemblance to classic Samus.
Chapter 23 Spoiler Highlight As you fight Hades, he destroys the Three Sacred Treasures, when they're destroyed a status screen appears on the bottom screen that resembles Samus's from Super Metroid.

Palutena: I think they used it in that one series, "Super Bash Sisters." Pit: You mean "Super Smash Bros." Palutena: Uh, I don't think it was that. Pit: It's definitely that.

The guardian in Chapter 9 has little triforces on it.

Might not count, since those are actual symbols in Japan. But this is also a Nintendo game, so maybe.

The triforce is the emblem of the two Hojo clans, both were major powers in Japanese history. Being that this enemy is a guardian, it is probably not a reference to Zelda. en.wikipedia.org/wiki/H%C5%8Dj%C5%8D_clan

I don't know. Since this is a Nintendo game, it'd be hard to put Triforces on something and NOT think of Zelda while doing it, especially with all the other references flying around.
Anyway, I think I came across a weird reference in regards to Dark Pit's origin. Spoilers for chapter 5. Highlight to read:Dark Pit is actually Pit's reflection from the Mirror of Truth. This seems to be very similar to the origins or Shadow Kirby and Shadow Meta Knight in Kirby And the Amazing Mirror, where it is revealed that they are actually mirror versions of Kirby and Meta Knight.

The guardian in Chapter 9 has little triforces on it. Those aren't Triforces. If you look closely at the artwork, they're each actually a trio of gears within a triangular opening.

Surprised nobody mentioned this! (unless I missed it).
The music at the very beginning of Chapter 7's flying section is a remix of one of the songs from Brawl's Adventure Mode. It plays up until the sea is parted, then changes to something else.

I just noticed this. Is this the first time Nintendo has officially acknowledged Captain N? It makes sense, because Pit was such a big part of that show.
