After you beat the story, some extra doors will appear in some stages (I forget which ones). Going into those doors will trigger that scene, and then you'll fight the character in their stage. Beating them will unlock them if you haven't done it already.

They were finished when the SSE plot was already nearly complete, if not already. Same case with Sonic. Also, Toon Link wouldn't make sense with regular Link already in the plot.

Seeing as these three are the last characters you can unlock through multiplayer, and Sonic was added "last minute," so much to the point where he was shoehorned into SSE's end, then it's no surprise that Toon Link, Wolf and Big Jiggles only got those little cutscenes.
Of course - I'm of the opinion that, if they'd been brought into the plan earlier, then they'd all be in the storyline, Toon Link included. (Keep in mind that, unlike Mario/Dr. Mario and Link/Young Link, Toon Link is actually a different person from the Link from Twilight Princess. I mean, I'm sure there'd be a double-take moment, but it's conceivable.
Of course that's just my opinion. XD I know people are going to think different.

Nay. I'm going to agree with TEi. Surely the rest of the cast can fit in - and it's unlikely some sort of file size limit can stopthem from being added.
But I doubt Jiggly is one of the "last minute" characters. Were the writers simply unable to incorporate these characters in? You know, the "lack of time to generate idea --> characters got left out" route?

Why would Jigglypuff be a "last minute"/"Final Three" addition this time? It's been there since the beginning, so wtf? And who wouldn't love to see WW Link meeting up with TP Link? Story-wise, so to speak. Also, can you really picture Wolf wielding a Dark Cannon? And Diddy Kong "appealing to him"? I don't think so...

Well, keep in mind that Jiggles was on the chopping block when Melee was coming out; I'm sure the same applied here and I guess if they wanted one more character, she would be the easiest to make having two games' worth of data to lend to her recreation. And Wolf doesn't necessarily need to be persuaded like Fox and Falco; I mean, it's not like every character in each franchise needs to stick together. Case in point, most of the Mario characters spend the bulk of the story separated. Same with the Kirby, Zelda and Pokemon characters. I'd imagine Wolf would have gotten hired out by one side or the other, since that's his main motivation for anything; he helps Star Fox in SFCommand only because Fox is paying him. So either Master Hand/Ganondorf commissioned him to assist in drawing the world into Subspace a la Wario, or someone else (anyone's guess, maybe Peach or Zelda for having the money to do it) brought him on the payroll to prevent the very same from happening. I like to think the former only because it'd be neat. And I'd like to see Sonic, Toon Link and Jigglypuff be on a team, seeing as Sonic may as well be absent from SSE anyway...

One thing I'd have liked in SSE was some sort of NPC system.
Not entirely gameplay-wise, but (mostly) moreso cutscene devices to move the story along more effectively. Assist Trophies in particular could have used that kind of treatment.

Sonic, the representative of Nintendo's once biggest rival, shows up at the most dramatic of moments to save a bunch of Nintendo characters (and Snake but anyhoo) from being destroyed. This doesn't seem like a last minute addition to me, it seems to be exactly how it would have been planned. If it wasn't, it just makes to much goddamn sense.

I'm guessing that Wolf being paid by the good guys to help seemed odd because, well, a mercenary isn't exactly the sort of guy a hero would want on payroll, they'll swap sides for a higher check. Meanwhile, on Tabuu's side of it, you have to realize what seperates Wolf from Wario: Wolf has common sense, while Wario does not. Wolf would likely have asked the Master Hand to show him the money before he did anything, while Wario would have gone simply on promise.
Perhaps Toon Link was considered, which I base on the fact that there is an ocean on the map, which would have suited the Toon Link concept best, but they decided against it for whatever reason, possibly because the ocean isn't like a river or a lake, where you may have a bunch of things hanging around. You'd have water to the front, water to the back, and likely just a ship to stand on with no little platforms or doors to work with. It wouldn't be a very fun level.
I have nothing for Jigglypuff, unfortunately.
