Buneary? Yeah, fine on its own, but the fact that it evolves into a porn-star doesn't really rock it for me.
Hm...Rock it...rocket...Team Rocket....New thought.
The villain teams have gone downhill since Gen. 3. Team Rocket was awesome, they were a PokéMafia for Arceus' love. Creating eco-terrorists (Team Magma and Team Aqua) was dull, and while I like what they did for Team Galactic (making them a cult was pretty cool,) it just isn't the same.

I liked the conflict spice of Aqua vs. Magma, although it's best shown only in Emerald. Can't speak for Team Galactic comprehensively since I've not played Platinum to see how intense it becomes this time.
In side games including the GCN ones, what villains have done is kidnap Pokémon and force them to do their evil deeds by various methods. One common element that I don't like from these other organizations is that they lack intimidation at one point or other of the plot.

Yeah, the flair of conflict is certainly a good one. Here's an idea: Basically, take Gen. 3's competitive flair and cross it with Gen. 1's villainous style, so you get this turf war. And don't help the teams in their respective game, because that makes these bad guys more personable.

As for the villains, and as much as I'd like to say "Have Jessie, James and Meowth constantly annoying you", I'd say making 5G's "Team Evil " being someone powerful economically, like Giovanni was, and making him/her control many thing across the country, like education and TV, and slowly be corrupting people. Something like being new in the country and have raised quite quickly to being a known face in public. Elite 4 members spying around operations you happen to be near (being total coincidence) and speaking to you, and the such. Basically, taking all the positives of every team evil up to now. But that's just me.
As for other stuff, I'd say scrapping the lame cries they have and including anime cries. Another grudge I have is that they should stop using sprites for battles. The DS can and should be able to play 3D battles, like in Pokemon Stadium and Colosseum, with pre-determined battle arenas, and various animations for each Pokemon, so a Gengar doesn't "burp" a Shadow Ball, but instead charges energy in a Kamehameha stance (so you get what I'm talking about) and then throws the Shadow Ball.
That, and to not put so many Themed Legendaries. Seriously, 4G's Legends are all nice, but they really left little possibilities for future Generations.

That brings me right back to an earlier point here: I'd rather there be a different style of battling, at least in the 3D games. You'd actually control the Pokemon this way. Some Pokemon, like Cloyster, could have "weak points" (like its head). See, that is the kind of battling I'd rather have.

Hm, I personally think that would destroy the Strategy it has now, and make certain Pokemon go from Uber to NeverUsed. A good idea, though... but more for a spin-off type game. Pokemon has a lot of possibilities for Spinoff-ing successfully.
And that reminds me of something else. You know how there is: - Critical Hit (for hitting in a weak spot or something) - Basic Hit (what normally happens when an attack Connects) - Miss (need I explain it?)
Well, as we know Critical Hit is a lucky Hit. But there isn't anything between Missing and Hitting. My idea would be a "Barely Hit" possibility. Basically, it would be a lucky hit in case the attack was going to miss, barely scrapping the foe. Power would be reduced to 50% of what the attacks original power, all effects from attacks with effects would also be halved, the chance of a Barely Hit would be 30% of the possibility of missing, and Status only moves, like Leech Seed and Hypnosis miss or hit. Ex.: a Barely Hit of Dynamic Punch would have a 15% chance of being a "Barely Hit", hit with a Base Power of 50 and have a 50% chance of Confusing.

I've had this kind of idea for a Pokemon adventure thing (incorporating the Mystery Dungeon speaking and trainerless-ness with the Colosseum/XD adventure element).
Certain Pokemon would be playable in that kind of spin-off, but others (like Cloyster as mentioned) could be "enemies" in that regard.

I'm liking the idea of that 5th group courrpting the world but how about something like a revived Team Galatic trying to take over again, while a revived Team Magma/Team Aqua combo (They decided on a 50:50 agreement of the planet and are now working together) is going against them and "strange events/going's on/corruption like you mentioned" are happening around the 5th region and to each of the evil rival organistations (who just blame/think it's the other group doing it and when there plans get foiled they think the other team did it). In the very end, when both organisations think they have nearly succedded in their (evil) goal's it is really reveiled that Giovonni and a revived Team Rocket WAS PULLING THE STRINGS ALL ALONG AND USED THEM (revived TG and TM/A) TO THEIR ADVANTAGE TO HELP FUEL TEAM ROCKETS QUEST OF TAKING OVER THE WORLD!!! HA HA HA HA HA HA HA HA! IT"S AWAYS THE ONES YOU LEAST SUSPECT!!!!! So what do you think? (I haven't played 3rd/4th gen by the way). Here's an answer to the Pokemon cries question. IGN: "Through the series the Pokemon's calls have stayed similar with digital midi sounds. Now that the DS offers more options, have you considered changing these to fit with the TV show, or making them sound more like actual animal's calls?" Masuda: "Yes, we have considered that. However, we want players to imagine what they sound like and we want them to think whatever they want, and feel that this is the Pokemon they're playing with. So we didn't want to add very specific sound. So as you know in the show, Pikachu says "Pika pika!" but in the game it's more like… "drrysha!" [laughs] So that's something we don't want to make too specific, we want players to have a more imaginary world. And also, you look at the TV and movies and each Pokemon says their name, but they don't in the game. So that's something where people can see the show and go "Oh that's interesting, because it's different."

I don't see that happening since Team Magma and Team Aqua learned that it was wrong for them to try and change the world.
Their whole purpose of the team was to wake Kyogre/Groudon to change the world to a "better place"
So in reality they thought they were trying to do a good thing in their eyes. I doubt they would want to do anything evil because that was never their intention.

Their boss, Cyrus, wanted to take the Pokemon of Time/Space and use it's power to become a God and reshape reality in his image. What made them interesting is that most of Team Galactic hadn't been told of Cyrus' goal, and just thought it was an organization that helped trainers get rare Pokemon. They didn't realize it was a dangerous cult.
