Yeah, Adam's the official in the beginning. "Any objections lady?" is a line from Metroid Fusion, and he always referred to Samus as Lady.
The game's most likely a sequel since Mother Brain is shown destroying the Last Metroid. Most likely flashbacks will be shown.

From the sound of that interview it doesn't seem like they're going to put any Prime references to consideration.

There's some interesting stuff there. Though his Metroid lore seems a bit weak, since the Galactic Federation had nothing to do with the development of Samus's suit. However, given that she's an enhanced human, I could certainly see them having reason to want to clone her, as the video suggests.
I have a feeling this game is going to include a lot of clips that go over the events of previous games. For instance, Mother Brain might not actually be in the game. I think they're just showing scenes from Super Metroid. This in itself is not unusual, as Super Metroid's opening had clips from Metroid II. Given that this takes place immediately after Super Metroid, it makes sense that it would show the Mother Brain battle. Likewise, the young Samus scenes are probably there to establish her history with Adam Malkovich, so it's clear that they have a long history together as opposed to just the guy who hired her, like with Admiral Dane.

Well this was a pleasant surprise at e3.
I'm excited since it's been awhile when we have a platforming Metroid game. I'm glad they are expanding the backstory of Samus, but I'm kinda confused of the chronological placement of the game. Didn't Fusion happen immediately after Super Metroid?
On a random note, why do I think the solider's name who said "Remember me?" is Armstrong Houston?

Fusion happened a while after Super Metroid. Not sure how long, but it wasn't immediate. On a side note, here's Armstrong Houston. I guess the armor is kinda similar.

The only games that really 'immediately' followed one another are Metroid II and Super Metroid. There's no way you could stage a betweenquel with those games. Everything else is fair game, including the Metroid Primes.

Wow. That looked pretty disjointed for all sorts of reasons. Why do game studios mix CGI and in-game footage in action games? I think it breaks flow really badly.

I think this game is either about time travel (hence why there are two Samuses), or flashbacks - maybe even virtual flashbacks, like Assassin's Creed.
The only way I can think of that isn't clones - and I hate clones ;D

Wasn't it already said the other girl wasn't Samus? Even though she looked extremely like Samus....
And to Flamedude... CGI is an industry standard that Nintendo subbornly refuses to accept. Most of the scenes shown seem to have used in-game models (or at least I hope so, because they were way off separate CGI models)...

1up has an interview with Tomonobu Itagaki where he's asked what he thinks of Team Ninja developing a Metroid game... 1UP: How do you feel about the Team Ninja-doing-Metroid-reinvention news? Is this something you would have welcomed when you were still there?
TI: Metroid is a fantastic game that I played a lot on the Disk System when I was a child. I also know Mr. Sakamoto, the producer at Nintendo, very well. He fathered Samus Aran. He's been making games since I was a child, so he's a veteran I really respect. I think [Yosuke] Hayashi will learn a lot working with him. I hope Team Ninja works hard in making a good game. On an unrelated note, I thought this was an interesting exchange, as well: 1UP: Do you feel that your work on the Ninja Gaiden franchise owes anything to what Devil May Cry started on PS2?
TI: Nope. I actually owe thanks to the Legend of Zelda: Ocarina of Time.
