During the game, Samus has a flashback to a mission when Samus was still a soldier in the army. In this scene, Samus is serving aboard a Galactic Federation Battleship.
When you unlock the concept art of the Battleship, its name is revealed to be "VIXIV". This was the name of the space tank from X, which Other M director Yoshio Sakamoto also worked on in 1992.

The second Star in this Galaxy is set on a giant, trap-covered sprite of Mario from Super Mario Bros. On the reverse (played during the Purple Coin Challenge) it appears as a Luigi sprite.

When you throw a Red Shell in this game, it homes in on the nearest enemy. This is the first time Red Shells have had this quality in a main Mario game. They get their homing abilities from the Mario Kart and Super Smash Bros. series.

The first boss, Fracktail, has a number of Nintendo references.
- When he is starting to turn crazy, his eye turns into the loading symbol from the Wii Shopping Channel (rotating ring with a blue ball) and makes the same noise.
- He also says "I AM ERROR!" which is a poorly translated (and famous) line taken from Zelda II.
- In the Japanese version, Fracktail says "Please Insert Side B", which is a reference to the Famicom Disk System.

In Saffron's house, a Nintendo DS is mounted on the wall, called the "Dining Specializer". It can be used to keep track of recipes.
The "Cooking Disk" items that you can find for the Dining Specializer are shaped like DS cartridges.

6-1 is home to the Sammers, who after defeating them at each Game will give you a bit of text. Many of them are related to other games.
- Gate 9 says he is "The Squatting Birdo"
- Gate 11 says he leaves coins in boxes and whatnot
- Gate 18 says "Well Done... But your prize is in another castle"
- Gate 21 says "Thousand-Year Roar"
- Gate 36 says "You are late. You have much to learn about timing from Action Commander. No audience can contain it's applause when I execute moves of great style." After you defeat him: "Never again will I let cheers of 'stylish' cloud my head"
- Gate 58 "Over the Flagpole."
- Gate 67 says "I am Mustard of Doom! Soon you will know I have the guarding of the 67th gate! Your face is nonsense! It is like a sad doodle drawn by a person who is ugly! Training Device
During the Piccolo sidequest, you have to obtain the "Training Equipment" for Merluvlee from Bestovius. The "Training Equipment" is really a Nintendo DS, which Bestovius says Merluvlee can have because he has "upgraded to the newer, sleeker model".
After giving the Training Device to Merluvlee, you can ask her what she's training, exactly. Merluvlee replies, "Why, my brain, of course!"

Piccolo
When you use Piccolo's power, your character's sound effects will change to those from SMB: Jump, defeat an enemy and Bowser's Fireball.

Flipside Bar Games
Enter the back room of the Flipside bar and you can play four different minigames.
- One uses the Wii Remote like a gun; you're in the foyer of Luigi's Mansion and you have to shoot Boos, Dark Boos and Atomic Boos before they come close enough to the screen to damage Mario.
- Use the Remote to hit Striker Koopa shells for points; the background features Game & Watch-styled areas from Super Mario Bros., changing every 20th level.
