I was beginning to wonder. I'll try and regain our heading on this ship and post based on Mario and furthermore add a crossover fan-fic idea, since everyone seems to like that idea, too.
Yeah, with Mario, silence is supposedly golden, as says Fryguy, but fanfics have a very unfortunate tendency to require text in order to get a point across, as such, you literally have to impose some speech onto characters, which can end up either unnoticeable (your goal,) or, well, CDi. And it's especially tricky in stories with multiple languages, something you seriously MUST understand with Mario. Why's that, you ask? Two words: Donkey Kong. Big ape doesn't speak English. Every time he or any Kong has any face time with a non-Kong, non-Kremling character, all you hear is monkey screeches. Between Kongs, you'll see human speech, but as soon as a human comes in, it's just a pack of apes screaming at each other. So you have to figure out a way to make it clear that this language barrier exists. There's a similar problem with the Yoshis (with one exception,) but you have the fortune of that exception being a viable translator. For simplicity's sake it's best to not repeat and instead simply imply that Yoshi said to Mario what was said by the character. With Donkey Kong, all text must be understood to mean "A Kong is speaking, so only a Kong would understand, but you, the reader, are allowed to understand as well."

Haven't you played Mario Super Sluggers? The Kongs and Yoshis do speak their own language but everyone seems to understand them despite this.
Its like Star Wars with Chewbacca.

Not to mention Ash understand his Pikachu even through of that mouse's "pokemon-talk", starting notably from second episode of PKMN anime. (-ll-)

Not to be a butt, but any one of those characters could speak Kong. I'm not 100% convinced.

After you met with Donkey Kong and he ooks about Bowser Jr. you seem to know what the deal is and get to work. Dixie tells your heroes about the three stone tablets, like she expects you to know what she is saying.

Kinda like most Americans.
Also, it seems to me that you're taking this more seriously than you should be. Relax, it's conversation.

Well it is an important issue when making a work of Fiction.

No, I'm not trying to undermine the importance of a language barrier. It just seems you're taking this personally. I could be wrong, for all I know, but I'm just sayin'.

Well I would just have it like this:
The starving dinosaur lumbered as he looked for his friends. "Yoshi Yoshi? (I wonder where they could be?)" he mumbled dragging his legs through the desert.
And:
"Ook eek ook! (There's no way they're gonna stay in my cabin!)" Cranky snarled at Toadsworth. "Well I never! You're in the presence of a Princess!" the old Toad snapped back at him. Cranky rolled his eyes and walked back into his home. "Ook ook eek... (On this island none of that matters...)" Cranky said with his back turned.

Parentheses work when you have a speech bubble, but in plain text it's a bit of an eye-sore. It's more common to have italics representing a second language, and as Shad mentions, some Yoshis do speak English. However, some Yoshis don't speak English, so communication with them would be reliant on a Yoshi that does, and so translation is again required. I'd go for alternate fonts, for example...

(To use your examples, but adding personal flair to Cranky.)
