The Japanese game's out, and with that, the Japanese version of Palutena's Guidance. Some of them are quite different from the overseas one, and here's my findings:

MarioThis is a rather obvious reference to Snake's codecs, even more so than the English language one.

No "8-bit action movie" reference (it's just "movie's last scene"), though game console bitness is mostly a western thing -- not to mention they got it wrong later on; who actually knows that GameCube, Wii and Wii U are all 32-bit?
YoshiViridi contemplates how there are no differentiation between male and female Yoshis, and Palutena point out that they're both male AND female simultaneously.
RosalinaPalutena introduces Rosalina as a witch, but Viridi disagrees. Two things: this could be a references to the Cosmic Witch (Cosmic Spirit overseas), or they're just taking the term "majo" (magical woman) literally.
"That's the witch who lives in the Comet Observatory, Rosetta.""No no, if Rosetta is a witch, then you and Zelda are too!"Bowser Jr.Where Pit would try to rename the Junior Clown Car, he stopped before embarassing himself in the Japanese version.
