For the Balloon team, I'd use Balloonitics as the name. For the Western themed team, I'd add in the armadillo from Rolling Western, and name it something like the Long Arm of the Law, or the Western Warriors.
For the EarthBound team, the obvious choice is Chosen Ones. For the demon team, a really bad pun would be Hellraisers. Instead of Baby Yoshi, what about Pichu? It's not just a baby form of a character, and has had exposure with babby-minded entertainment before, like the Pichu Bros. shorts.
One team I'd make is a music themed team with Mike, Jimmy T. and the disco guy from Pokemon Colliseum, Miror B. But that's just because Miror B. is awesome.
With the Pilotwings character (I'd use Lark so Nester could sneak in), I'd team him up with the Waverace and 1080 characters for a sports themed team. Call it something cheesy like the Sportsmen or something.
For Doshin's team, I'd add in a Cubivore or Animal Crossing rep, since those are Nintendo's other sim games. Perhaps Tom Nook or Totokeke?
The obvious choice for the Kirby team is Prince Fluff. For a name, Warp Star Warriors?

Thanks! I went back and made a few changes to hit on your suggestions. Glad somebody else cared enough about this trite fanservicey crap As a general plot, I was trying to think of a major enough villain in the Nintendoverse that would make sense attempting to "conquer" all the worlds. Does Dark Matter fit the bill? It's the best villain I could think of that wasn't treading on too many toes and made sense as a big enough force that everybody would want to stop it/control it.

Back when I was 14/15 I had the same idea to make Dark Matter the villain. Of course, this was back when my idea of a Nintendo crossover plot was basically a mix of Kirby 64 and Milky Way Wishes with a few Smash Bros. mainstays thrown in.
