I think Nack would be a better Wario analogue. Both have played the villain role. Yeah, but Nack is a nobody. I mean really, compared to Knuckles? What are you thinking?

Knuckles isn't a bad guy, just manipulated. Wario? Not so much. There just not a good fit. And Knuckles doesn't do much treasure hunting, aside from the Master Emerald anyway.
But yeah, Nack is a nobody compared to Knuckles. Maybe Rogue is a better fit.

A better Mario/Sonic comparison would end up like this...
The Hero: Mario/Sonic The Partner: Luigi/Tails The Side Friend: Yoshi/Knuckles The Girlfriend: Peach/Amy The Antihero: Wario/Shadow The Villain: Bowser/Eggman

Clearly we all just want to make a massive Sega only Smash Bros. here, guys. Let's just go for it and do it up I don't think this should be a Smash Bros. game. Rather a Capcom VS Something type of game. Also, why is everybody knocking adding extra Sonic characters? If anything, his series needs to be on par with Mario's. Because this isn't a Mario VS Sonic game. This is a Nintendo VS Sega game. Nintendo and Sega have such a wealth of other franchises. Why waste so many characters on just Mario and Sonic? I like the idea of this being an unbiased game where no series has it better than another. Anyway if you want a real versus game, you should pit Donkey Kong against Alex Kidd. The two of them were like the original mascot characters before Mario and Sonic moved in.

I like the idea of this being an unbiased game where no series has it better than another. While I agree with your point, how many Street Fighter characters were there in the Capcom Vs. games? A lot. Even with the small roster of Marvel vs. Capcom the first, there were three Street Fighter characters and two X-Men--not to mention the Strikers. I would say that there is still going to be a heavy emphasis toward the more famous franchises, and I don't even need to explain why. So if this game were to really happen, we would definitely see a handful of Mario and Sonic characters, with maybe even an extension into franchises like Zelda and Phantasy Star getting slightly higher representation. That all being said, I agree: there's a wealth of stuff out there to pull from, and it would be a damn shame not to abuse it. But I still stand by my argument. that there would at least be both Mario Bros. and Sonic/Tails making an appearance in this game.

You could always just take the Mario and Sonic characters who've starred in their own spin-off games. That limits Sonic down to Sonic, Tails, Knuckles or Shadow, and Mario to Mario, Luigi, Yoshi, Wario or Peach. Oh, and DK.

I would like to keep this free of secondary characters, till we have exausted the main series. But I do think both Luigi and Tails deserve a spot.

I had ideas for Opa-Opa and Ecco to be Assists of sorts (yeah, Opa-Opa has legs, but he's still a shmup spaceship). I've got a very long list of Sega characters to add in. The reason I included Epsilon-Eagle and Saki was they are both Treasure characters. Of course, I'm not above adding even more Treasure characters I could just make a full roster for a Sega fighting game. I could also just make an obscure character roster fighting game. There's so much potential for all of them... but when you're working with limits, sometimes Shenmue or Bonanza Bros or any of the other millions of Nintendo and Sega characters get left on the sidelines

An extremely large number of Sega's franchises are arcade driving games, oddly enough. I'm in the process of making a roster myself, and after adding that basics that have been already mentioned by the likes of you and Parrot, I'm having trouble figuring out just which of these remaining franchises are actually owned by Sega and which are owned by the developers that made them. You think you could gimme a hand with this, Fry?

You know, actually, what could work in NvS? Pulseman! If both Game Freak and Sega are involved, you KNOW this little guy is going to make a comeback

Well, I updated the first post with most of the suggestions, the first 12 Sega and Nintendo characters are franchises I feel need to be represented for each company (The franchises, not necessarily the characters), then we have another 12 (for each company) that we need to trim to get into the 20 vs 20 there is where I need your help.
Also, Going into a rivals system like Capcom is going with Tatsunoko vs Capcom, I think it could work like this:
-Mario Vs Sonic (biggest series) -Donkey kong Vs Alex Kidd (original Mascot) -Link vs Jilius Thinderbeard (little guys dressed in green also Dwarf vs Elf) -Samus vs Alis Landale (original Heroines) -Joe Musashi vs Takamaru (Samurai vs Ninja, shame Nintendo doesn't have a pirate protagonist) -Kirby vs Ristar (star related Heroes) -Lip vs Arle & Karbuncle (Protagonist from Puzzle games) -Marth vs Someone from Shining force (Stategy games chars) -Capitan Olimar vs Toejam & Earl (aliens who must find the parts of their ships) -Star Fox vs Epsilon Eagle (furries or vs Opa-opa and its shooters) -Capitan Falcon vs Segata Sanshiro (awesomeness!!) -Sukapon vs Vectorman (robots with floating parts) -Jill vs Pulseman (Gamefreak developed) -Saki vs Red and Blue (Treasure developed)
...and there I ran out of ideas, and Is still missing some Pokemon representations which its a must for Nintendo side.

I do love your list, Flint, but for Arle and Carbuncle, I figured Pikachu or the Trainer would make more sense. Not saying Lip doesn't deserve rep, though. Maybe Pikachu can take on Pulseman, rather than Jill? As much as I love Jill, Pikachu does need to be in there.
Another option, though, is to have Mewtwo from Pokemon and Reala from NiGHTS. One is the ultimate genetic nightmare of bioengineering and Pokemon, the other is the culmination of all bad dreams and nightmares! I think the two would compliment each other very well, actually, and behave as the two "villains" of the game.

Maybe the Pokemon trainer can have a Pikachu as one of their Pokemon. I would like to get one villain for Nintendo and one villain for sega, but we need the ultimate villains for each company, and I don't think either Mewtwo or Reala make the cut for that(and unless we want to use Bowser and Robotnik, we need to give it some thought)

At one point I thought Kirby and NiGHTS made good analogs of one another, given the whole dream thing. Who's gonna be the analog for the Virtua Fighter characters? Nintendo doesn't even have a fighting series outside of Smash Bros. which is A) Unconventional as far as fighters go and B) Already a crossover in itself, and Joy Mecha Fight which is legally dead.
