One of my favorites is dungeons that form a picture when you look at the whole thing from above. The original Legend of Zelda did this, of course, but at least one Pokemon gyms do this too.

The Clefairy gym has already been mentioned, and I have been checking out VG Maps for any other interesting finds

How about Spectacle Rock? I'm not sure if reacurring locations count, but this one is pretty interesting as few ever notice it...

How about the removed options menus in each of the Tetris & Dr. Mario game including Mixed-Match? There's even a Tetris debug menu that works!

Here's an often missed moment in OoT, the dying soilder . . .
This little scene has eluded many Ocarina of Time players. In fact, I missed this about the first ten times I played through Ocarina of Time. After the scene where Zelda and Impa flee Ganondorf's pursuit, I would always head straight to the Temple of Time to grab the Master Sword. If you take the time to head to the Back Alley before you go to the Temple of Time, you'll come across this poor soldier. - YouTube video description.

I had no idea he was much of a secret. I found him my first playthrough Course, I'm the guy who explores every inch of a game. I got so mad at myself because I beat Mother Brain in Super Metroid and had ignored a Super Missile room.

Don't forget the Arwing in OoT! I did a little bit of investigating into it a while ago (Googling) and the interesting thing about it is that it is apparently accessible in game without the need for a memory editor / gameshark. On that page Cen, the asm hacker that figured out how to swap the actors (interactive objects & characters) in OoT and who originally found the Arwing, talks about how it can be accessed through "Normal" play, although he doesn't reveal how... I did do a bit of research into N64 hardware and hardware interrupts but I'm no assembly programmer so I'm not sure what the method is for getting the Arwing to appear...

Here's some recent news, Rare had Rare character trophies in SSBM! But were then removed. “Well, it was hardly surprising: Conker had only appeared in DKR at that point and Banjo-Kazooie was in development at the same time as Smashy. (Smash on N64). These are also interesting -The Out-of-this dimension level in Starfox. -Hello Kitty World for the Famicom where Balloon Kid is from which also ties into the where the Game Boy Camera songs ere originally from. It was made by "1992 Mario Co. Ltd.". -Nudity in Nintendo games
